On the planet Krypton, using evidence provided by scientist Jor-El, the Ruling Council sentences three attempted insurrectionists, General Zod, Ursa, and Non, to "eternal living death" in the Phantom Zone. Despite his eminence, Jor-El is unable to convince the Council of his belief that Krypton will soon be destroyed when its sun explodes. To save his infant son, Kal-El, Jor-El launches a spacecraft containing him toward Earth, a distant planet with a suitable atmosphere, and where Kal-El's dense molecular structure will give him superhuman powers. After three years in prison, Cruella de Vil (Glenn Close) has been cured of her desire for fur coats by Dr. Pavlov (David Horovitch) and is released into the custody of the probation office on the provision that she will be forced to pay the remainder of her fortune (eight million pounds) to all the dog shelters in the borough of Westminster should she repeat her crime. Cruella therefore mends her working relationship with her valet Alonso (Tim McInnerny) and has him lock away all her fur coats. Cruella's probation officer, Chloe Simon (Alice Evans), nevertheless suspects her, partly because Chloe is the owner of the now-adult Dipstick (one of the original 15 puppies of the previous film). After finding success with a DNA restructuring formula in the first film, Sherman Klump has created another formula which enables those who take it to find the Fountain of Youth. He has also met and fallen in love with a colleague, Denise Gaines, who has developed a method to isolate genetic material and later becomes his fiancée. Together, their work has enabled Wellman College to receive a $150 million award from a pharmaceutical firm to the excitement of Dean Richmond. Novelist Larry Donner (Billy Crystal) struggles with writer's block due to his resentment towards his ex-wife Margaret (Kate Mulgrew), who stole his book and garnered mainstream success and critical acclaim with it. After seven years at college, Thomas R. "Tommy" Callahan III (Chris Farley) barely graduates from Marquette University and returns to his hometown of Sandusky, Ohio. His father, industrialist and widower Thomas R. "Big Tom" Callahan, Jr. (Brian Dennehy), gives him an executive job at the family's auto parts plant, Callahan Auto. In addition to the new job and office, Big Tom reveals that he plans to marry Beverly Barrish-Burns (Bo Derek), a woman he had met at a fat farm, and that her son, Paul (Rob Lowe), will become Tommy's new stepbrother. At the wedding, Big Tom suddenly dies of a heart attack. After the funeral, doubting the future of the company without Big Tom, the bank reneges on promises of a loan for a new brake pad division and seeks immediate payment of Callahan Auto's debts. Ray Zalinsky (Dan Aykroyd), owner and operator of rival automotive parts company, Zalinsky Auto Parts, offers to buy them out while the company's shares are high, but Tommy suggests a deal: he will let the bank hold his inherited shares and house in exchange for helping the sales of brake pads going. The bank agrees, but they also want the company to prove it still has viability by selling 500,000 brake pads. If they fail, the bank will foreclose, but if they succeed, the bank will underwrite Big Tom's brake pad venture. Tommy volunteers to go on a cross-country sales trip with his father's sycophantic assistant, Richard Hayden (David Spade), a childhood acquaintance who has a particularly antagonistic relationship with Tommy.

The film is set in Africa's Okavango Delta, and the main characters are a meerkat named Billy and a lion named Socrates. The annual flood has failed to arrive in the Delta, water has become scarce and the native animals fiercely fight over it. Billy and Socrates set out to find more water, and during their quest they meet a rag-tag group of animals from across the world: a polar bear named Sushi, a kangaroo named Toby, a Tasmanian devil named Smiley, two Galápagos tortoises named Winifred and Winston, a rooster named Charles, and a chimpanzee named Toto, all of whom have had their lives ruined by humans in some way and have travelled to Africa. The animals soon discover the reason for the lack of water in the Delta: a dam has been constructed to supply energy for a luxury resort owned by a man named Mr. Smith. Hunter, a poacher, kidnaps Socrates, while the other animals escape. The animals hold a conference where Winifred and Winston explain the deadly future that could be possible for animals. After the conference, however, Winifred and Winston pass away. That day, Billy and the other animals travel through the "Valley of Death" towards the dam. Hunter spots the animals and tries to stop them with a bi-plane, but is stopped by Toto. Maya, Mr. Smith's daughter, frees Socrates from his cage, and sends Hunter down a chute. Down at the bottom of the dam, the buffaloes and rhinos, including Chino and Biggie, charge into the dam. Billy hits a rock into a chute in the dam, which ignites a missile from Hunter's bi-plane, which destroys the dam, and frees the water. To celebrate the water coming back, they have a party. After the party, the animals travel to New York City, where the movie ends with the animals walking through the city with whales calling in the background.
