Professor Ned Brainard's discovery of Flubber has not quite brought him or his college the riches he thought. The Pentagon has declared his discovery to be top secret and the IRS has slapped him with a huge tax bill, even if he has yet to receive a cent. He thinks he may have found the solution in the form of "Flubbergas," (the "son" of Flubber) which can change the weather. His wife Betsy becomes fed up with all the stress and starts separating from him, and the professor's old rival Shelby starts trying to woo her again. Brainard's experiments continue, by making it rain inside people's houses, as well as in Shelby's car too while he's driving, which causes him to get into an accident with a police car. It also helps Medfield College's football team to win a game, but it also has one unfortunate side effect: It shatters glass, which eventually places Brainard on the lam. At home, his wife Betsy is jealous of the attention lavished on him by an old high school girlfriend. On trial, Ned's future seems hopeless, until a farmer shows the court that his crops grew extra large because of Ned's experiment, which the farmer names "Dry Rain", and the professor is acquitted, and he and Betsy are reunited.

Professor Brainard (pronounced BRAY-nerd) is an absent-minded professor of physical chemistry at Medfield College who invents a substance that gains energy when it strikes a hard surface. This discovery follows some blackboard scribbling in which he reverses a sign in the equation for enthalpy to energy plus pressure times volume. Brainard names his discovery Flubber, which is a portmanteau of "flying rubber." In the excitement of his discovery, he misses his own wedding to Betsy Carlisle, not for the first time. Subplots include another professor wooing the disappointed Miss Carlisle, Biff Hawk's ineligibility for basketball due to failing Brainard's class, Alonzo Hawk's schemes to gain wealth by means of Flubber, the school's financial difficulties and debt to Mr. Hawk, and Brainard's attempts to interest the government and military in uses for Flubber.

In 1880 four escapees from death row, Crip (Vic Morrow), Leo (Lee Van Cleef), Chunk (Henry Wills) and Hash (Charles Horvath) ride into the town of Paradise and enter the Rosebud Saloon. Crip shoots the town marshal Issac Webb (Ward Ramsey) and takes ten men as hostages, killing some to ensure the four are unmolested. A young woman named Jessica Burns (Carolyn Kearney), who claims to have psychic powers, lives on a remote ranch with her Aunt Flavia (Peggy Converse). She discovers an ancient box while water-witching and her Aunt takes it back to their house. Her boyfriend, Gordon (William Reynolds), goes for an archaeologist, arguing the box should be kept intact for appraisal and opening by an expert. However, the Aunt's greedy ranch foreman, anticipating treasure, secretly convinces the slow-witted handyman to break it open. Instead, the box contains the intact head of Gideon Drew (Robin Hughes), a man executed for sorcery 400 years earlier. The head awakens and telepathically takes over the mentally vulnerable handyman.

Ben, impatient de retrouver sa fiancée, est déjà là. Slayton, attiré par Jennifer, est ennuyé par l'arrivée de Ben, mais les invite néanmoins à dîner. Lorsque la conversation vient à porter sur la guerre, Ben, lui aussi un ancien Confédéré, déclare préférer désormais les compromis et la paix. Le lendemain matin, la diligence repart, mais les soldats qui l'escortent sont en fait des hommes de Slayton. En plein milieu du désert, ils arrêtent la voiture et tuent le conducteur. Slayton dévoile alors sa véritable identité et, lorsque Ben tente de s'interposer, lui tire dessus, le laissant pour mort. Les hors-la-loi partent alors avec l'argent et emmènent Jennifer avec eux. Plus tard, après que Jess a mis en doute la nécessité d'emmener Jennifer, Slayton le fait ligoter et le laisse en plein soleil avant de partir. Pendant ce temps, Ben a repris ses esprits et, après avoir retrouvé un des chevaux de l'attelage, suit la piste des bandits jusqu'à leur cachette, où il trouve Jess, inconscient. Il le ranime et apprend que le gang est en route pour leur cachette au Mexique. Ils partent à leur poursuite, bientôt rejoints par Johash, un Indien dont la sœur est morte à cause de Slayton.
