Ryūzō (Tatsuya Fuji) is a retired yakuza gangster who lives a quiet unassuming life with his salaryman son, Ryuhei (Masanobu Katsumura). Still in contact with his former lieutenant, Masa (Masaomi Kondō), Ryūzō maintains his short tempo with their regular get-togethers. One day, the old gangster receives a call from an impostor pretending to be his son asking for ¥5 million. Ryūzō sees through the trick and learns from police detective Murakami (Beat Takeshi) that a member from the Keihin Rengo gang is responsible. Re-uniting his seven former henchmen to strike back, Ryūzō learns that they have all grown weak with their old age. The elderly yakuza members soon learn that they must overcome their weaknesses if they are to prove to be a match against the younger Keihin Rengo.

A mysterious meteorite is hurtling towards the earth. During its entry into the atmosphere, it almost wounds Rayquaza, a sky guardian living in the ozone layer. The meteorite crashes into a polar zone, revealing two egg-shaped objects. The purple egg regenerates into a Deoxys and picks up the green egg. Rayquaza descends from the ozone layer to fight the invader (believing it to be an enemy). A battle ensues, destroying a nearby research site and traumatizing a young boy, scared by a stampede of Spheal, Sealeo, and Walrein. The purple Deoxys engages Rayquaza and the two take turns delivering devastating blows to each other, but the fight draws to a conclusion when Rayquaza surprises the alien Pokémon and fires a point blank Hyper Beam at it. Deoxys goes back to egg form and falls into the sea, while some researchers take the green egg with them. Beneath the sea, the injured Deoxys regenerates and waits. The green egg appears somewhere in Hoenn.

Kitano plays Nishi, a violent and unpredictable police detective who quits the force after a terrible incident results in his partner, Horibe (Ren Osugi), needing to use a wheelchair. The film moves at a deliberate pace and devotes much time to exploring their relationship. In the Other World, a teenage "oni" guarding a spirit cleansing machine turns the volume of his walkman up so loud that he fails to change the evil essence tank when necessary. Due to the overload of evil essence, the machine explodes and the "oni" is transformed into a huge-childlike monster with power over the laws regarding the worlds of the living and the dead. As a result, both worlds are thrown into chaos: in the living world, several deceased are brought back to life, while in the other world, beings who were allowed to keep their bodies turn into spirits, and vice versa.

After winning the 21st Choujin Olympics, Kinnikuman plans to build his own theme park. As his friends and celebrities arrive, the sky grows dark and with a flash of lightning Kinnikuman's championship belt is gone. He then sees that it has been taken by Octopus Dragon III, who challenges him to take it back. Kinnikuman tries but fails and Mari is kidnapped. Octopus Dragon gives Kinnikuman a time limit to save her before she is fed to the monster Gigasaurus and then returns to his home world of Planet Metro (メトロ星,, Metoro-sei). Despite his injuries, Kinnikuman is determined to go and reclaim his belt and Mari. Luckily, Terryman, Ramenman, Robin Mask, Warsman, Brocken Jr., and Rikishiman arrive to lend him a hand.
