The film is composed of three episodes: "Magnetic Rose" (彼女の想いで, Kanojo no Omoide), directed by Studio 4°C co-founder Kōji Morimoto and written by Satoshi Kon; "Stink Bomb" (最臭兵器, Saishū-heiki), directed by Tensai Okamura of Darker than Black fame; and "Cannon Fodder" (大砲の街, Taihō no Machi), directed by Otomo himself.
Synopsis
The Corona, a deep space salvage freighter, is out on a mission when it encounters a distress signal and responds to it. They come upon a spaceship graveyard orbiting a giant space station. The crew's two engineers, Heintz and Miguel, enter it to get a closer look.Actors

On 16 July 1988, an orb of light destroys Tokyo and World War III begins. Thirty-one years later, in the city of Neo-Tokyo, Shotaro Kaneda has his bōsōzoku gang, the Capsules, battle their rival gang, the Clowns. While there, Kaneda's best friend, Tetsuo Shima, crashes his motorcycle into Takashi, an esper with psychic powers, who had fled from a secret government laboratory with help from a covert operative. Colonel Shikishima, assisted by another esper called Maseru, has Takashi escorted back to his original lodgings and Tetsuo is abducted. When Kaneda and his gang are interrogated, he encounters Kei, a member of the revolutionary group, and arranges her release along with the Capsules.

The short follows Sachi (Hideko Yoshida/Cheryl Chase), a girl locked in a game of hide-and-seek with her cat Cicerone. Her search leads her to an old longcase clock which doubles as a doorway to a labyrinth world. The world is filled with supernatural oddities and characters, such as cardboard working class citizens, an invisible dog, a skeleton-led train and a weird circus. Eventually, Sachi and Cicerone arrive at a circus tent where a viewing screen is displayed, leading to the following segments.

In 1863, where an alternate nineteenth century Europe has made tremendous strides in steam-powered technologies, scientist Lloyd Steam and his son Edward have succeeded, after a lengthy expedition, in discovering a pure mineral water. They believe the water can be harnessed as an ultimate power source for steam engines (the main industrial engine of the time). An experiment in Russian Alaska goes terribly wrong, with Edward being engulfed in freezing gases, but results in the creation of a strange spherical apparatus.

Three years after the events of the first movie, Noa Izumi and Asuma Shinohara are now testing new Labors at a facility run by the Metropolitan Police. Isao Ota is a police academy Labor instructor. Mikiyasu Shinshi has since been reassigned as the Tokyo Metropolitan Police's head of General Affairs. Seitaro Sakaki has retired with Shigeo Shiba taking over his position as head of the labor maintenance team with Hiromi Yamazaki, Kiichi Goto and Shinobu Nagumo remaining with the unit as Kanuka Clancy had permanently returned to New York. At Horai Island, six half-demon children, Asagi, Dai, Roku, Moegi, Shion and Ai watch a Kikyo look-alike develop in a green orb, then stand in front of the Cauldron of Resonance while it comes to life. Four scars, the mark of the Four War Gods (Ryuura, Juura, Kyoura and Gora), appear on all of the children's backs, except Ai. Asagi tells Ai to leave the island while she does not have the mark. After Ai leaves, The Four War Gods find out and try to retrieve her, but InuYasha and the others defeat Gora and save Ai, who asks them on Horai Island. Later, InuYasha explains the myth Horai Island, which appears once every and recalls fifty years ago, when he and Kikyo went there to meet the half-demon children, the Four War Gods attacked them. Gora sucked some of Kikyo's blood and creates her doppelganger, and Ryuura marked InuYasha's back with the scar, saying that he would never be free from them with the scar on him. The gang decides to head to Horai Island to investigate.

Every night before going to sleep, the Darling children, Wendy, John, and Michael, are told stories by their mother of wonderful adventures in fantasy worlds; many of these stories tell of a boy named Peter Pan, who lives in a place called Neverland and whom never grows up. One night, when Mr. and Mrs. Darling go out, leaving the children under the care of a house maid and Nana, the nursery dog, Wendy Darling is thrilled when the real Peter Pan flies right into their window. In a previous visit, Nana had taken Peter Pan's shadow away from him, and now he and his fairy friend Tinker Bell had returned to claim it. Nana had been punished by Mr. Darling, accused of breaking a valuable glass jar in the attempt to protect the children from Peter, and was now kept outdoors. Peter Pan and Wendy become fast friends, and Peter confesses that he had visited many times, to listen to Mrs. Darling's bedtime stories. The sleeping boys, John and Michael, awaken, and Peter invites them all to follow him to Neverland. With the use of pixie dust, the three children obtain Peter and Tinker Bell's ability to fly, and they're soon on their way to Neverland, flying right out of their window and high over the clouds. Once in Neverland, Peter Pan tells the children of evil Captain Hook, whose right hand was cut off by Peter and thrown to the crocodile some time before, who now wants to eat the rest of him. Hook plots revenge against Peter for this. Meanwhile, Peter introduces the children to the Lost Boys, a group of young mother-less children. He presents Wendy as their loving mother as long as she remains in Neverland, which she meekly resists. Many adventures follow, as Peter Pan, the children and the Lost Boys battle against Captain Hook, save Wendy from his wicked intentions, and rescue the young Indian Princess Tiger Lily. After all the excitement, Wendy announces that it is time to return home, and she invites the Lost Boys to come along, so that they may be returned to their real mothers. Smee, one of Captain Hook's pirates, follows the children, and he too is reunited with his mother. Wendy, John and Michael invite Peter Pan to stay with them in their home in London, but Peter Pan refuses, for that would mean he would have to grow up, something he would never want to do. They part, but Peter Pan welcomes them to return to Neverland someday.

A four-minute short film featuring characters from the Angela Anaconda series appeared before the film in the theatrical and home media releases. In this segment, Angela and her friends line up to watch Digimon: The Movie, but Nannette and her friends cut in line since they have passes. As Angela makes a mad dash to save seats for her friends, Mrs. Brinks (with help from Nannette) sits in front of her, blocking her view. Angela scornfully imagines herself Digivolving into Angelamon to defeat Mrs. Brinks and Nannette, removing all obstacles in enjoying her movie. However, everyone in the audience realizes they are in the wrong movie, so they quickly leave to go to the correct theater, leaving Mrs. Brinks and Nannette behind with the latter covered in food.
