Following a nuclear test in French Polynesia, the fallout irradiates a lizard's nest. Decades later, an enormous sea creature suddenly attacks a Japanese fishing vessel in the South Pacific, leaving only one fisherman alive. Dr. Niko "Nick" Tatopoulos, an NRC biologist, is sent to Tahiti and to Jamaica, where a wrecked village, footprints, and ship are found. Nick collects skin samples that lead him to believe the creature is an enormous mutant created by nuclear testing. In the near future, weapons master James McCullen (Christopher Eccleston) has created a nanotech-based weapon - nanomites designed to devour metal and other materials, capable of destroying anything from tanks to cities. The nanobots can only be stopped by activating the kill switch. His company M.A.R.S. (Military Armaments Research Syndicate) sells four warheads to NATO, and NATO troops led by American soldiers Duke (Channing Tatum) and Ripcord (Marlon Wayans) are tasked with delivering the warheads. After rescuing U.S. Marshal Ray Carter (Robert Patrick) in Mongolia, the Angels, Dylan (Drew Barrymore), Natalie (Cameron Diaz), and Alex (Lucy Liu) are hired to locate a set of titanium rings called H.A.L.O. In the near future, weapons master James McCullen (Christopher Eccleston) has created a nanotech-based weapon - nanomites designed to devour metal and other materials, capable of destroying anything from tanks to cities. The nanobots can only be stopped by activating the kill switch. His company M.A.R.S. (Military Armaments Research Syndicate) sells four warheads to NATO, and NATO troops led by American soldiers Duke (Channing Tatum) and Ripcord (Marlon Wayans) are tasked with delivering the warheads. Their convoy is ambushed by the Baroness (Sienna Miller), whom Duke recognizes to be his ex-fiancee Ana Lewis. Duke and Ripcord are rescued by Scarlett (Rachel Nichols), Snake Eyes (Ray Park), Breaker (Saïd Taghmaoui) and Heavy Duty (Adewale Akinnuoye-Agbaje). They take the warheads to The Pit, G.I. Joe's command center in Egypt, and upon arriving rendezvous with the head of the G.I. Joe Team, General Hawk (Dennis Quaid). Hawk takes command of the warheads and excuses Duke and Ripcord, only to be convinced to let them join his group, after Duke reveals that he knows the Baroness.

After rescuing U.S. Marshal Ray Carter (Robert Patrick) in Mongolia, the Angels, Dylan (Drew Barrymore), Natalie (Cameron Diaz), and Alex (Lucy Liu) are hired to locate a set of titanium rings called H.A.L.O. (Hidden Alias List Operation) stolen from the Department of Justice that, when put together in a machine, will display a list of all individuals in the witness protection program. Many people, including Justice Department official William Rose Bailey (Bruce Willis), who possessed one of the rings, were murdered in the process. Having discovered that one of the protected witnesses, Alan Caulfield (Eric Bogosian), was murdered in his house in San Bernardino, the Angels investigate the scene and discover evidence suggesting that Caulfield was smothered with a bag and the killer is a surfer with a scar on his left leg. Meanwhile, Natalie and her now boyfriend Peter Kominsky (Luke Wilson) are moving in together, with some help from Alex's boyfriend Jason Gibbons (Matt LeBlanc), whose relationship with Alex is on a "time out".

During the American Revolution in 1776, Benjamin Martin, a veteran of the French and Indian War and a widower with seven children, is called to Charleston to vote in the South Carolina General Assembly on a levy supporting the Continental Army. Fearing war against Great Britain, Benjamin abstains. Captain James Wilkins votes against and later joins the Loyalists. A supporting vote is nonetheless passed and, against his father's wishes, Benjamin's eldest son Gabriel joins the Continental Army.
