À la suite de la rencontre historique Apollo-Soyouz en 1975 entre les Américains et les Russes, d'autres nations envoient des astronautes rejoindre la station spatiale. Dans les siècles suivants, de nombreux extraterrestres, de toutes formes, les rejoignent. Rebaptisée Alpha, celle-ci devient trop vaste et risque de s'écraser sur la Terre. Former covert operative Bryan Mills visits his daughter, Kim, who has just discovered she's pregnant, at her L.A. apartment to deliver an early birthday gift. After an awkward visit, he invites his ex-wife, Lenore, to dinner. Although she refused the invitation, she shows up at his apartment revealing her distress over marital problems with her current husband, Stuart, and indicates her desire to be with Bryan, who feels the same way, but says they need to refrain until her marriage is resolved. Later, Stuart visits Bryan and asks him to stay away from Lenore as they attempt to reconcile. Bryan reluctantly agrees.

At the funeral of his son Marko and associates in Tropojë, Albanian mafia head Murad Hoxha vows to seek vengeance on his son's killer. Traveling to Paris with his men, he interrogates and tortures former intelligence agent Jean-Claude Pitrel, whose business card was found at the scene of Marko's death, but finds no information. He then bribes a corrupt police official for Pitrel's files and deduces that his old friend Bryan Mills was responsible and is in Istanbul.

In 1992, Bogota, Colombia, Fabio Restrepo (Jesse Borrego) has key information about drug lord Don Luis Sandoval (Beto Benites). However, Don Luis fears that Fabio will be putting a hit on them, so he sends his henchman Marco (Jordi Mollà) to kill him. Fabio gives his nine-year-old daughter Cataleya (Amandla Stenberg) the information Don Luis wants and tells her it's her "passport"; he also gives her the address of her Uncle Emilio (Cliff Curtis), a criminal in Chicago, who will take care of her if she finds herself alone. The last thing he gives her is something that will keep her safe: his mom's necklace, the cataleya orchid. Fabio tells her to sit at the kitchen table and not move no matter what. After saying their goodbyes, Fabio and his wife Alicia (Cynthia Addai-Robinson) leave to battle Marco and his men but both of them are gunned down as Cataleya listens from the kitchen. Marco tries to manipulate her into giving the information. When he asks what she wants, she stabs him in the hand with a kitchen knife, saying "To kill Don Luis", and escapes. She safely makes it to the U.S. Embassy and gives the Embassy the information in exchange for a passport and passage to the United States. She escapes to the airport, where she makes it to the US and takes a bus to Chicago. Once she finds Emilio, Cataleya asks him to train her as an assassin.

A ship arrives, carrying toxic chemicals that have killed two of its crew members. Frank Martin and Inspector Tarconi fish in the Marseilles when Tarconi receives a call about a black Audi A8 that speeds past French customs and evades the police in a car chase. While Tarconi returns to headquarters to give Frank's alibi, in Odessa, Ukraine, the Environmental Agency Minister (Leonid Tomilenko) receives a threat from Ecocorp boss Johnson to reopen business negotiations. At night, the Audi crashes into Frank's home, with a wounded transporter, Malcolm Melville, whom Frank had referred when he declined a previous job. As paramedics take away Malcolm, Frank discovers in the backseat a woman who warns him not to take her from the car; she shows him a metal bracelet she and Malcolm have been wearing. Frank rushes outside, but the ambulance explodes. He is knocked out by a henchman.

The film tells the story of Alice (Alexandra Negrão) who confesses to a detective named Anita (Asia Argento) that her mother Eva (Frances Barber) is a dangerous killer. Eva is also a very powerful and wealthy leader of a vast crime syndicate. She discovers that her daughter met with the police and tries to stop her. Unbeknownst at first to both Anita and Eva, Alice escapes from France and leaves for Portugal to reunite with her supposedly dead father. Eva's henchmen chase after her. Alice meets a mercenary while escaping, Hugo (Jean-Marc Barr), who then joins Alice as her protector on her journey to find her father. Anita travels after her, as well. After Eva's henchmen close in, Eva reappears to "reclaim" her daughter.

1985, à Moscou. Au cours d'une même journée, neuf agents de la CIA sont éliminés par le KGB sur ordre de son directeur Vassiliev. 2 ans plus tard, le KGB s'intéresse à la jeune Anna Poliatova, menant une vie misérable aux crochets de son petit-ami Petya et étant prête à tout pour échapper à son quotidien. Elle est recrutée par Alexander Tchenkov qui la forme durant deux ans et demi, avant de la présenter à la très exigeante Olga. Suite à une mission test réussie, Anna commence sa carrière. 6 mois plus tard, elle incarne une vendeuse de matriochkas sur un marché afin d'être recrutée pour devenir mannequin à Paris dans le but de se rapprocher d'Oleg Vilenkov et de l'éliminer. L'opération bien organisée se déroule si bien qu'Anna n'est pas suspectée par l'agent de la CIA Leonard Miller. De mission en mission, Anna apprend le métier. Lorsqu'elle rencontre Vassiliev, il lui apprend qu'elle ne pourra jamais quitter le KGB contrairement à la promesse de liberté d'Alexander au bout de 5 ans de service.
