Trois mois après la défaite de Syndrome dans le film précédent, la famille Parr - Bob, Hélène, Violette, Flèche et Jack-Jack - continuent d'opérer sous leur identité de super-héros, les Indestructibles. Le film commence à partir des derniers moments du film précédent, lorsque les Indestructibles ont essayé d'empêcher le Démolisseur de dépouiller la banque de Metroville. Ce dernier s'enfuit, et les autorités s'inquiètent de l'ampleur des dommages causés par l'incident. En conséquence, Rick Dicker informe la famille Parr que le programme « Super Relocation » de son département est en train d'être fermé, forçant les supers à travers le monde à prendre leur entière responsabilité en permanence et à oublier leurs identités secrètes. Avant de les quitter, il les place dans un hôtel pendant deux semaines. Bob et Hélène, ainsi que Lucius Best - le super héros Frozone - sont contactés par Winston Deavor, un fan de super-héros, philanthrope et magnat dans le domaine des télécommunications et propriétaire de DEVTECH, qui leur propose un coup de publicité pour regagner l'appui du grand public à l'égard des super-héros.

In 1837, the Pirate Captain (Hugh Grant), inexpert in the ways of pirates, leads a close-knit, rag-tag group of amateur pirates who are trying to make a name for themselves on the high seas. To prove himself and his crew, the Pirate Captain enters the Pirate of the Year competition, with the winner being whoever can plunder the most. After several failed attempts to plunder mundane ships, the Pirate Captain talks with his best friend and first mate, the Pirate with a Scarf (Martin Freeman), about giving up and selling baby clothes as a living, but is convinced to try boarding the next ship they find, which happens to be the Beagle. They find no treasure but succeed in capturing Charles Darwin (David Tennant). Darwin recognizes the crew's pet Polly as the last living dodo, and implores the Pirate Captain to enter it into the Scientist of the Year competition at the Royal Society in London for a valuable prize. The Pirate Captain directs his ship to London. The Pirates disguise themselves as Girl Scouts, so that they don't get caught and executed, as Queen Victoria has a strong hatred of Pirates.

Rango, a pet chameleon (Johnny Depp) becomes stranded in the Mojave Desert after his terrarium falls from his owners' car by accident. Megamind is a super intelligent alien who was evacuated from his homeworld as a baby, as was Metro Man; the two fall into paths of super villainy and superheroism respectively and grow up as rivals fighting for control of Metro City. Megamind is consistently defeated by Metroman and is in prison. After using a holographic watch to escape with the aid of Minion, a talking fish with the robotic body of a gorilla, he kidnaps Metro Man's supposed love interest, reporter Roxanne Ritchi and holds her hostage to lure him into a trap. Finding that copper is Metro Man's one weakness, Megamind's plan to obliterate him with a death ray powered by the sun succeeds, and Megamind finally takes over the city. His joy is short lived though, as without a hero to fight, he finds his life has become meaningless. He goes to the Metroman Museum, which was dedicated to him on the day of his death and nearly runs into Roxanne. He uses his holographic watch to disguise himself as the museum's curator Bernard, and she innocently gives him the idea of creating a new superhero to take Metro Man's place. After creating a formula from Metroman's DNA, Roxanne intervenes in his plans and he accidentally injects the serum into Hal Stewart, Roxanne's dimwitted cameraman, who has an unrequited crush on her. Under the guise of his "Space Dad", Megamind tries to mold Hal into a superhero named Titan (misheard by Hal as "Tighten"), as it was the only name he could trademark. Unfortunately, Hal's ambitions are crushed when he sees Roxanne and Megamind as Bernard on a date. However, Megamind's disguise falters during dinner and she rejects him, causing him to lose track of his invisible car which contains the gun capable of removing Hal's powers.

Lewis is an aspiring young inventor at an orphanage whose inventions have been scaring off potential parents. He decides that his mother, who abandoned him at the orphanage as an infant, is the only one who ever truly loved him and works on a machine to scan his memory to locate her. Taking his memory scanner to his school's science fair, Lewis meets Wilbur Robinson, a mysterious boy claiming to be a time cop from the future. Wilbur needs to recover a time machine that a man wearing a bowler hat has stolen. Lewis tries to demonstrate the scanner, but it falls apart, throwing the science fair into chaos. Upset, Lewis leaves while the Bowler Hat Guy, with the help of a robotic bowler hat named Doris, repairs and steals the scanner.

At the Tremaine mansion, Cinderella's stepsisters Anastasia and Drizella are bitterly doing Cinderella's old chores. Twelve-year-old DJ Walters spies on his elderly neighbor, Horace Nebbercracker, who confiscates any item landing in his yard. DJ's parents leave town for a dentist convention, leaving him in the care of a babysitter, Elizabeth "Zee". DJ's best friend Charles "Chowder" visits him, but accidentally loses his basketball on Nebbercracker's lawn. DJ is caught by Nebbercracker while recovering it, who rages at him before apparently suffering a stroke and being taken away by an ambulance. That night, DJ receives mysterious phone calls from Nebbercracker's house with no one on the other end. DJ eavesdrops on Zee's boyfriend Bones, who tells Zee about losing his kite on Nebbercracker's lawn when he was young and that Nebbercracker supposedly ate his wife Constance. Later, Bones is driven out by Zee after he gets too fresh. When he leaves, he sees his kite in the doorway of Mr. Nebbercracker's house, but he and the kite are consumed, while retrieving it.
