After a monologue delivered by Derek Jacobi, the film opens in 1603, with Robert Cecil, Earl of Salisbury, ordering a desperate search for a trove of manuscripts. Ben Jonson, who has the manuscripts, flees down the streets of London and into the theatre known as The Rose. Hot on his heels, the soldiers who have been sent to arrest Jonson, break down the doors and intentionally set the theatre alight. Successive flashbacks cast us back five and then forty years, as the film evokes the reputed life of Edward de Vere from childhood through to his entanglement in an insurrection, and later on to his deathbed.

England, 1921. Florence Cathcart (Rebecca Hall) is a published author on supernatural hoaxes who works with the police to expose charlatans and debunk supernatural phenomena. She receives a visit from Robert Mallory (Dominic West), a teacher from a boys boarding school in Cumbria. Robert explains to her that there have been sightings of the ghost of a child at the school, and that it may have been the cause of the recent death of a pupil there. Robert asks Florence for help to figure out why the supernatural events occur. Although Florence originally refuses, Robert's concern for the orphaned kids at the school causes her to change her mind since she is an orphan herself. Florence travels to the school, which was a stately home until 20 years earlier, to investigate the sightings and the recent death. She is welcomed by Maud (Imelda Staunton), the school's housekeeper and matron, who tells Florence that she has read her books and feels like she knows her. After investigation, the ghostly sightings are thought to be a prank led by two boys who have been bullying a lonely, redheaded boy into doing what they want for their approval. With regards to the recent death, Florence deduces that one of the teachers was the last person to see the boy alive and questions him, until he admits to making the young boy stand outside to "man up", after he claimed to have seen the ghost, thus scaring the young boy and causing him to have a fatal asthma attack. The school then closes for half-term with the only occupants being Florence, Robert, Maud and Tom (Isaac Hempstead-Wright), a lonely boy who tells Florence his parents live in India.

In 391 AD, Alexandria is part of the Roman Empire, and Greek philosopher Hypatia (Rachel Weisz) is a teacher at the Platonic school, where future leaders are educated. The film begins with two men on their motorcycles driving away from Pumpkinhead. One of the men hits a tree branch in their path, falling from his motorcycle and allowing Pumpkinhead to catch up to him. As the man is being killed, the film cuts to a man in a log cabin who seems to share the pain inflicted by Pumpkinhead on the fallen man. The surviving man, named Dallas, rides to the log cabin, and the man who conjured Pumpkinhead, begging him to call the demon off. Pumpkinhead smashes through the window and Dallas attempts to fend him off by shooting him with a small pistol with little effect, and is clawed in the chest by the demon. When Dallas realizes that his bullets have no effect on Pumpkinhead, he swears to take the summoner with him, shooting the man and killing him, causing Pumpkinhead to vanish. Ed Harley then appears telling Dallas that Pumpkinhead will return and there will be no place to hide.

After miraculously recovering from a bullet wound to the head, Gulf War veteran Jack Starks (Adrien Brody) returns to Vermont in 1992, suffering from periods of amnesia. While walking, he sees a young girl, Jackie (Laura Marano), and her alcoholic mother (Kelly Lynch) in despair beside their broken-down truck. Starks and Jackie quickly form a certain affinity; she asks him to give her his dogtags and he does so. He gets the truck started for them and continues on his way. Shortly after, a man driving along the same highway gives Jack a ride and they get pulled over by a policeman. The scene changes: Starks is found lying on the deserted roadside near the dead policeman, with a slug from the policeman's gun in his body. The murder weapon is on the ground nearby. Although he testifies there was someone else at the scene, he is not believed because of his amnesia. Starks is found not guilty by reason of insanity and is incarcerated in a mental institution.

In the 1800s, young orphan Oliver Twist is forcibly brought to a workhouse in an unidentified town In England on his ninth birthday. He and the other resident children are treated poorly and given very little food. Facing starvation, the boys select Oliver (through a lottery) to ask for more food at the next meal, which he tentatively does. This results in Oliver being chastised, and the workhouse officials, who are wealthy, well-fed, hypocritical men, decide to get rid of him. After nearly being sold as an apprentice to a cruel chimney sweep, Oliver is sent to Mr. Sowerberry, a coffin-maker, whose wife and senior apprentice take an instant dislike to the newcomer. After more poor treatment, Oliver snaps and attacks Noah, the snotty older apprentice, for having insulted his mother. Knowing his life with the Sowerberrys will only get worse, Oliver escapes on foot early the next morning.
