The film begins with two anti-corruption detectives observing the discovery of dead bodies in a car being recovered from the bottom of a harbor. The detectives suspect that the drowned bodies are related to the recent gang war and power struggle at the huge Sanno-kai crime syndicate, which covers a large portion of eastern Japan. The new Grand Yakuza leader of Sanno-kai, Kato (Tomokazu Miura), must now reform his standing with the powerful rival Hanabishi-kai of western Japan. Otomo (Beat Takeshi), a former Yakuza, is serving time in a maximum security prison after falling out of favor with Sekiuchi, the former Grand Yakuza before Kato murdered him and took control.

Azumi and her only remaining colleague Nagara find themselves hunted by ninjas hired by General Kanbei for the assassinations they have carried out. One of which is the killing of his master. They hid temporarily in a temple so Nagara can heal his wounds sustained from their recent encounter. Azumi comes across some bandits led by Ginkaku, a young bandit who bears a striking resemblance to Azumi's former friend (and love interest) Nachi. Later, Azumi and Nagara are found by the allied ninjas working for Gessai, upon whose orders the assassins initially began their mission. After discussing it with Gessai, Azumi and Nagara leave to seek out their final target, Sanada Masayuki. On their mission they are accompanied by a squad of government ninja, among them a young woman named Kozue.

In 1996, after the death of SpaceGodzilla, Miki Saegusa travels to Birth Island to check on Godzilla and its adopted child, but finds the entire island destroyed. In February 1958, the Second Cross-Winter Expedition for the Japanese Antarctic Surveying Team rides on the icebreaker Sōya to take over from the 11-man First Cross-Winter Expedition.
