In the early 1990s, a tractor mechanic nicknamed Steelhead (Jackie Chan) illegally enters Japan from China in search of his fiancée, Xiu-Xiu (Xu Jinglei) with the help of his "brother" Jie (Daniel Wu). Jie has taught Steelhead how to make a living by teaching him the trades of the underworld. One day, while illegally working as part of a clean-up crew in the sewers, Steelhead and his Chinese comrades are spotted by the police. Unwilling to get caught, Steelhead and the others run for their lives. In the ensuing turn of events, Steelhead saves Detective Kitano from drowning, and in gratitude, Kitano decides to stop pursuing Steelhead.

Daigo Kobayashi (Masahiro Motoki) loses his job as a cellist when his orchestra is disbanded. He and his wife Mika (Ryōko Hirosue) move from Tokyo to his hometown in Yamagata, where they live in his childhood home that was left to him when his mother died two years earlier. It is fronted by a coffee shop that Daigo's father had operated before he ran off with a waitress when Daigo was six; since then the two have had no contact. Daigo feels hatred towards his father and guilt for not taking better care of his mother. He still keeps a "letter-stone"—a stone which is said to convey meaning through its texture—which his father had given him many years before.

In the aftermath of Godzilla's attack on Tokyo and his later imprisonment at Mt. Mihara. a team of scientists discovers cells left in the rubble by the monster and collects them. A group of American militants takes a sample of their own. They attempt to escape with them, but are killed by a lone assassin codenamed SSS9, who steals the sample and departs. He boards a cruise liner and heads to the Republic of Saradia to deliver the cells to the Saradia Institute of Technology and Science. The president of the institute wants to use the cells to merge with genetically modified plants, hoping to transform Saradia's deserts to vast greenery and end the country's dependence on oil wells for wealth. Dr. Genshiro Shiragami and his daughter, Erika, are enlisted to aid with the ambitious project. However, a terrorist bombing destroys the institute's laboratory, ruining the cells and killing Erika.

A young black man (Joe Yamanaka) from New York receives a sum of money. He buys new clothes and takes a flight to Japan. After he arrives, he is found fatally stabbed in a lift in a Tokyo hotel at the same time as a fashion show by designer Kyōko Yasugi (Mariko Okada) is being held. The police department, including Munesue (Yūsaku Matsuda) and his partner (Hajime Hana), come to investigate. The only clue is the dying man's last words "straw hat".
