Officer Frank Dooley (John Candy) of the LAPD is framed for the theft of a television set by two corrupt detectives (who Dooley had actually caught robbing an appliance store). He is dismissed from the force, but escapes criminal punishment at his day in court. The next case in the courtroom features hapless defense attorney Norman Kane (Eugene Levy) attempting to defend a Charles Manson-type white supremacist leader named Lawrence Lupik (Glenn Withrow), who threatens him with death should Kane fail to keep him out of prison. A fearful Kane reveals his ineptitude and the death threat to the judge (Stacy Keach, Sr.), who tells Kane that he will give Lupik "A sentence so long he won't even remember his own name, let alone yours" so long as Kane agrees to find another line of work with a "lot less responsibility".

An alien force planning on taking over the world causing the plane of Flight 508 to disappear and abduct the passengers and replacing them with androids. A reporter named Richard Armour who has knowledge of their existence. One of the robots is made to look like his girl friend, Angela, who was aboard Flight 508 going to Hawaii, she has returned from there, not the same person he knows along with Cindy, a friend of Angela's. The Federation Starship Enterprise returns to Earth following a battle with the superhuman Khan Noonien Singh, who tried to destroy the Enterprise by detonating an experimental terraforming device known as Genesis. The casualties of the fight include Admiral James T. Kirk's Vulcan friend, Spock, whose casket was launched into space and eventually landed on the planet created by the Genesis Device. On arriving at Earth Spacedock, Doctor Leonard McCoy begins to act strangely and is detained. Starfleet Admiral Morrow visits the Enterprise and informs the crew the ship is to be decommissioned; the crew is ordered not to speak about Genesis due to political fallout over the device.

After his Dutch trading ship Erasmus and its surviving crew is blown ashore by a violent storm at Injiro on the east coast of Japan, Pilot-Major John Blackthorne, the ship's English navigator, is taken prisoner by samurai warriors. When he is later temporarily released, he must juggle his self-identity as an Englishman associated with other Europeans in Japan, namely Portuguese traders and Jesuit priests, with the alien Japanese culture into which he has been thrust and now must adapt to in order to survive. Being an Englishman, Blackthorne is at both religious and political odds with his enemy, the Portuguese, and the Catholic Church's Jesuit order. The Catholic foothold in Japan puts Blackthorne, a Protestant and therefore a heretic, at a political disadvantage. But this same situation also brings him to the attention of the influential Lord Toranaga, who mistrusts this foreign religion now spreading in Japan. He is competing with other samurai warlords of similar high-born rank, among them Catholic converts, for the very powerful position of Shōgun, the military governor of Japan.
