Lucy is a 25-year-old American woman living and studying in Taipei, Taiwan. She is tricked into working as a drug mule by her new boyfriend, whose employer, Mr. Jang, is a Korean mob boss and drug lord. Lucy delivers a briefcase to Mr. Jang containing a highly valuable synthetic drug called CPH4. After seeing her boyfriend shot and killed, she is captured. A bag of the drug is forcibly sewn into her abdomen and that of three other drug mules who will also transport the drug for sale in Europe. While Lucy is in captivity, one of her captors kicks her in the abdomen, breaking the bag and releasing a large quantity of the drug into her system. As a result, she begins acquiring increasingly enhanced physical and mental capabilities, such as telepathy, telekinesis, mental time travel, and the ability not to feel pain or other discomforts. She kills off her captors and escapes.

A ship arrives, carrying toxic chemicals that have killed two of its crew members. Frank Martin and Inspector Tarconi fish in the Marseilles when Tarconi receives a call about a black Audi A8 that speeds past French customs and evades the police in a car chase. While Tarconi returns to headquarters to give Frank's alibi, in Odessa, Ukraine, the Environmental Agency Minister (Leonid Tomilenko) receives a threat from Ecocorp boss Johnson to reopen business negotiations. At night, the Audi crashes into Frank's home, with a wounded transporter, Malcolm Melville, whom Frank had referred when he declined a previous job. As paramedics take away Malcolm, Frank discovers in the backseat a woman who warns him not to take her from the car; she shows him a metal bracelet she and Malcolm have been wearing. Frank rushes outside, but the ambulance explodes. He is knocked out by a henchman.

In the year 1960, protagonist Arthur lives with his grandmother Daisy in a quiet farm house. His grandfather Archibald has recently gone missing and he sees little of his parents. Daisy entertains Arthur with stories of his grandfather's adventures in Africa, featuring the tall Bogo Matassalai and the minuscule Minimoys, of whom the latter now live in Archibald's garden, protecting a collection of rubies. Arthur becomes enamoured of a picture of Selenia, the princess of the Minimoys. When Daisy receives a two-day deadline to pay a large sum of money to a building developer named Ernest Davido, who plans to evict the two, Arthur looks for the rubies to pay off the debt, and discovers various clues left by his grandfather. He is met in the garden by the Bogo Matassala, who reduce Arthur to Minimoy size. From the Minimoys, Arthur learns that they are in danger from Maltazard, a Minimoy war hero who now rules the nearby 'Necropolis', after corruption by a weevil, by whom he has a son named Darkos.

In 1995, Lyla Novacek (Keri Russell) is a cellist living under strict rule of her father (William Sadler). A group of thieves calling themselves the Santa Claus gang are wreaking havoc, and the Marseille police are, as usual, unable to keep up. Detective Emilien's wife, Petra, has just announced that she's pregnant and taxi driver Daniel (Samy Naceri) is in the midst of a relationship crisis. His long-suffering girlfriend Lilly has walked out on him after finding him customising his taxi at four o'clock in the morning, and complaining that their house has become a mere garage. After a string of mistakes in which the thieves outsmart the police time and time again, a journalist is kidnapped. It is revealed that the journalist is the leader of the Santa Claus gang. The police go in search, but Emilien is captured after another botched attempt to arrest them. The journalist sets a trap; she leaves Emilien tied to a chair in an old warehouse, directly in the path of a giant ball which will crush him five minutes later. At the very last moment, Daniel rushes in with his taxi and rescues him. They track the gang to their hideout in the Swiss mountains, where the journalist and her accomplices are arrested by a crack team of Alpine troops. Gibert lands in an ice-bound lake after leaping from an aircraft with them. Petra gives birth, Daniel proposes to Lilly and a Gibert is seen being pushed around in a wheelchair covered in ice.

Liu Siu-jian (Jet Li), a Chinese intelligence agent, is sent to Paris to help apprehend Chinese mob boss Mr. Big (Ric Young), who is involved in heroin smuggling. He meets Inspector Jean-Pierre Richard (Tchéky Karyo), a corrupt and violent French police detective, at a hotel. Richard tricks Liu into believing he is simply providing reconnaissance of a meet involving Mr. Big. The plans are changed when Mr. Big is introduced to two prostitutes, one being Jessica Kamen (Bridget Fonda), an American woman, who takes him to his room to service him. While Liu and the rest are watching through the surveillance camera, Mr. Big kicks everyone out except for the two prostitutes. After pretending to seduce him, one of the prostitutes then stabs Mr. Big. Overseeing the events from a surveillance room, Liu rushes to stop the killing, but Richard enters shortly later to shoot Mr. Big and the prostitute with Liu's police-issued handgun, framing Liu for the murders.

In 1963, protagonist Arthur stays with his grandparents for the holidays, during which the Bogo Matassalai (a fictitious African society) assign Arthur a series of tests including camouflage and environmental nonviolence. Having passed these tests, Arthur prepares to see the Minimoys to celebrate, until his father decides to take him and his mother back to the metropolis. When a spider gives Arthur a grain of rice containing a distress-call, which he believes has come from the Minimoys, he returns to his grandparents' house, where the Bogo Matassalai's attempt to give him Minimoy stature through a telescope fails, and they instead wrap him in vines of increasing tightness until he falls in a drop of sap into the Minimoy Max's bar. En route to investigate the Minimoys' condition, Arthur and Max rescue Betameche, who leads Arthur to the King. He then learns that Selenia is held by Maltazard, who is inspired to invade the human world by increasing his own size. Maltazard tricks the Minimoys into completing this design. The telescope itself is destroyed in the process, leaving Arthur trapped at his Minimoy size.
