Six months after the events of the first film, Neo and Trinity are now lovers. Morpheus receives a message from Captain Niobe of the Logos calling an emergency meeting of all of Zion's ships. Zion has confirmed the last transmission of the Osiris: an army of Sentinels is tunneling towards Zion and will reach it within 72 hours. Commander Lock orders all ships to return to Zion to prepare for the onslaught, but Morpheus asks one ship to remain in order to contact the Oracle. The Caduceus receives a message from the Oracle, and the Nebuchadnezzar ventures out so Neo can contact her. One of the Caduceus crew, Bane, encounters Agent Smith, who takes over Bane's avatar. Smith then uses this avatar to leave the Matrix, gaining control of Bane's real body.

Neo and Bane lie unconscious in the medical bay of the ship Hammer. In 1891, Irene Adler delivers a package to Herr Dr. Hoffmanstahl; payment for a letter he was to deliver. Hoffmanstahl opens the package, triggering a hidden bomb that is prevented from detonating by the intervention of Sherlock Holmes. Holmes takes the letter while Adler and Hoffmanstahl escape. Holmes finds Hoffmanstahl assassinated moments later. Adler meets with Professor Moriarty to explain the events, but Moriarty poisons and kills her — deeming her position compromised by her love for Holmes.

L.A.P.D. Sergeants Martin Riggs (Gibson) and Roger Murtaugh (Glover) arrive at an evacuated building believed to have a bomb in it. Against orders, they go inside to investigate the bomb. Riggs decides to deactivate the bomb himself instead of waiting for the Bomb Squad to arrive. Unfortunately, he causes the bomb to detonate and the whole building to collapse. This causes them to be demoted to uniform duties, which upsets Murtaugh because he only has seven days until retirement. While on street patrol, the two thwart a robbery using a duplicate armored car, although they only manage to catch one of the two would-be thieves. During the arrest, it is discovered the criminals were armed with a new type of armor-piercing bullet, informally referred to as "cop killers". For their efforts in stopping the raid, Riggs and Murtaugh are reinstated as Detective Sergeants by their superior, Captain Murphy (Kahan). Murphy introduces internal affairs Sergeant Lorna Cole (Russo) to the two detectives and informs them that the suspect they have in custody from the raid is a known associate of former L.A.P.D. Lieutenant and suspected arms dealer: Jack Travis (Wilson).

Lorna Cole (Rene Russo) is pregnant with LAPD sergeant Martin Riggs' baby; they are not married, but both are thinking about it. One year after the events of Lethal Weapon, LAPD sergeants Martin Riggs and Roger Murtaugh are pursuing unidentified suspects transporting an illegal shipment of gold krugerrands. An alcoholic air marshal named Bill Marks boards a Boeing 767 non-stop flight from New York City to London. He sits next to passenger Jen Summers with whom he engages in friendly conversations. After take-off, he receives a text message on his secure phone stating that someone will die every 20 minutes unless $150 million is transferred to a specific bank account. Marks breaks protocol and consults with Jack Hammond, the other air marshal, who concludes that the threat is not valid. Marks however consults the help of Summers and flight attendant Nancy to monitor the security cameras while texting the mysterious person in order to locate him. However, Hammond is texted by the unknown person who says that he knows what is in Hammond's briefcase. As Marks confronts Hammond in the rear lavatory, the latter is revealed to be smuggling cocaine in a brief-case. Hammond attacks Marks, who responds in self-defense and breaks Hammond's neck. This incident happens exactly at the 20-minute mark.

In the late 2020s the world is in turmoil, with the United States fractured as a result of prolonged conflict and a pandemic of the "St. Mary's Virus" ravaging Europe. The United Kingdom is ruled as a fascist police state by the Norsefire Party. Political opponents, immigrants, Muslims, homosexuals and other "undesirables" are imprisoned in concentration camps. On November 4, a Guy Fawkes-masked vigilante identifing himself as "V" (Hugo Weaving) rescues Evey Hammond (Natalie Portman), an employee of the state-run British Television Network (BTN), from members of the "Fingermen" secret police while she is out past curfew. From a rooftop, they watch his demolition of the Old Bailey criminal court building, accompanied by fireworks and the 1812 Overture. Inspector Finch (Stephen Rea), Scotland Yard's Chief of Police, is tasked with investigating V's activities while BTN declares the incident an "emergency demolition". V interrupts the broadcast to claim responsibility and urges the people of Britain to rise up against their government. He asks them to meet him exactly one year later, on November 5, Guy Fawkes Night, outside the Houses of Parliament, which he promises to destroy. During the broadcast, the police attempt to capture V. Evey helps him escape but is knocked unconscious.
