Quatre militaires allemands sont condamnés pour leur inconduite par le Tribunal disciplinaire et sont incorporés au bataillon 999. Berlin, 1944. Trois Germano-Américains, qui sont dans le Reich allemand depuis le début de la Seconde Guerre mondiale, sont enrôlés pour un service militaire spécial. Ferdinand Steinbichler, dont la mère vit à la Nouvelle-Orléans, est venu à Berlin en 1936 pour les Jeux olympiques d'été et y est resté. Paul Blümel avait une entreprise de camionnage au Canada avec son frère, il fut surpris par le début de la guerre alors qu'il voulait amener sa mère sur le continent américain. Le Berlinois Willi Kuhlke a vécu à Los Angeles avec sa femme et son beau-père jusqu'à la veille du début de la guerre. Il est revenu à Berlin pour rendre visite à sa tante à héritage malade. Il n'a jamais vu son fils Pietro qui est né en Amérique. En raison de leur connaissance des habitudes américaines, les trois sont chargés d'exécuter l'« opération Campagnol ». Il s'agit de faire venir un U-Boot sur la côté américaine et faire exploser une usine de Lockheed.

The film opens in October 1944, in the Auschwitz-Birkenau extermination camp. A small group of Sonderkommandos, prisoners assigned to dispose of the bodies of other dead prisoners, are plotting an insurrection that, they hope, will destroy at least one of the camp's four crematoria and gas chambers. They are receiving firearms from Polish citizens in the nearby village and gunpowder from the UNIO munitions factory; the female prisoners who work in the UNIO are smuggling the powder to the men’s camp amid the bodies of their dead workers. When the women's activity is eventually discovered by the Germans they are savagely tortured, but they don't reveal the plot.

With the exception of the opening and final scenes, which depict the 1941 suicide by drowning of Virginia Woolf in the River Ouse, the action takes place within the span of a single day in three different years and alternates between them throughout the film. In 1923, Virginia has begun writing the book Mrs Dalloway in her home in the town of Richmond outside London. In 1951, troubled Los Angeles housewife Laura Brown escapes from her conventional life by reading Mrs Dalloway. In 2001, New Yorker Clarissa Vaughan is the embodiment of the novel's title character, as she spends the day preparing for a party she is hosting in honor of her former lover and friend Richard, a poet and author living with AIDS who is to receive a major literary award. Richard tells Clarissa he has stayed alive for her sake, and the award is meaningless because he didn't get it sooner, until he was on the brink of death. She tells him she believes he would have won the award regardless of his illness. Richard often refers to Clarissa as "Mrs. Dalloway" - her namesake - because she distracts herself from her own life the way the Woolf character does.

Jesminder "Jess" Bhamra is the 18-year-old daughter of Punjabi Sikh Indians from Hounslow in west London. Jess is infatuated with football but her parents have forbidden her to play because she is a girl. She plays in the park sometimes with her good friend Tony, and his buddies, where her skills draw the attention of Juliette "Jules" Paxton, who plays for the women's team of the local club, the fictional Hounslow Harriers. Their coach, Joe, is impressed with her play and puts her on the team. Jess pretends to have a job to play with the team and Jules and Jess become best friends, despite the fact that both are attracted to Joe. Jess enlists her sister Pinky to cover for her when the team travels to Germany for a big match, but everything unravels when Jules spies Joe and Jess almost kiss, causing a breach between them, and Jess's parents find out and forbid her to continue. Meanwhile, Jules's mother wrongly thinks Jules is a lesbian and the girls' spat is a lovers' quarrel. Jess's parents are confronted by a similar accusation before Jess reveals the truth about her attraction to Joe. While the elder Bhamras are distracted by the elaborate preparations for Pinky's upcoming wedding, Jess continues to play and the Hounslow Harriers make their way towards the top of the league. Joe encourages Jess to come clean with her parents and eventually approaches Mr. Bhamra to explain she has a chance to win a prestigious scholarship, but Mr. Bhamra refuses to believe it. Jess and Jules must sort their differences, make peace with their parents, and overcome cultural prejudice to win the league championship, and earn scholarships to Santa Clara University in California.

In 1961, the Soviet Union launches its first ballistic missile nuclear submarine, the K-19. The ship is led by Captain Alexei Vostrikov, aided by executive officer Mikhail Polenin. Polenin, the original captain, and the crew have served together for some time but Vostrikov's appointment is alleged to have been aided by his wife's political connections. During his first inspection, Vostrikov discovers the submarine's reactor officer to be drunk and asleep on duty. Vostrikov sacks the officer and orders Polenin to request a replacement. The new reactor officer, Vadim Radtchenko, arrives direct from nuclear school having just been fresh from the naval academy, annoying Polenin who thinks Vostrikov was too punitive on the former reactor officer who was competent despite his momentary lapse of judgment. Also, during the preparation period for the sub's launch, the ship's medical officer is killed when struck by an oncoming truck, and is subsequently replaced by the command's foremost medical officer, an army officer who has graciously offered himself in the submarine's time of need, but also privately admits to Vostrikov that as an army officer he has never been out to sea and suffers from motion sickness. During the K-19's official launch, the bottle of champagne fails to break when it strikes the bow; the sailors nervously glance at each other due to this customary sign of bad luck.

In the Mediterranean Sea, Italian fishermen rescue an unconscious American man (Matt Damon) floating adrift with two gunshot wounds in his back. The boat's skipper finds a tiny laser projector surgically implanted under the man's skin at the hip. When activated, it displays the number of a safe deposit box in Zürich. When he regains consciousness, the man discovers he has dissociative (or psychogenic) amnesia. It is soon revealed the amnesia is selective, as the man realizes he knows several languages and advanced combat skills. Much later he remembers fragments of the C.I.A. trauma-based programming which erased and replaced his identity. When the ship docks, he sets off to investigate the deposit box.
