At the beginning of the movie Casper is on a train full of ghosts, with no idea of where he is and is completely unaware that he is a ghost himself. Instead of going to Ghost Central, where the train is headed, he is kicked off the train. Casper then finds himself in the city of Deedstown, where he unintentionally scares all of the town's citizens. Only then does Casper realize that he is in fact a ghost.

Velma gets a call from Cuthbert Crawley, a lawyer for Velma's family who tells her that she's inherited her great uncle's property and castle in Transylvania. Velma turns the offer down, replying she wants nothing to do with her uncle, puzzling the gang. Mr. Crawley understands, revealing the curse over the estate. He says that if anyone gets too close to the Baron legacy, then what they love the most will be destroyed. As they head outside, Fred hears a noise from the Mystery Machine, then it explodes and a mysterious character with a mask appears. Crawley reveals that it's the ghost of the Baron, Velma's old ancestor. The remains of the machine explode again, with words saying stay away from Transylvania, but Fred declares that is where they're going to find the person responsible for destroying the Mystery Machine, saying this time "it's personal".

The prologue of the film acknowledges the events of the first Godzilla film, while inventing its own timeline, explaining that the capital of Japan was moved from Tokyo to Osaka. The film takes place in an alternate universe with advanced technology, explaining that in 1966, Godzilla attacks the first Japanese nuclear plant in Tokai, Ibaraki Prefecture. In an asteroid excavation, space crewman Tyler and his colleague find a green crystal that is rumored to be the key to a fountain of immortality, however, it makes whoever touches it insane. Tyler ends up killing his mining partner, and takes over the ship, killing most of the resisting crew except for Dr. Schechter, and the pilots Lambert and Germain. His search for the planet with the fountain leads to Eden, a planet that is designated F.A.K.K.² (Federation-Assigned Ketogenic Killzone to the second level), but has inhabitants whose bodies carry the immortality fluid. Tyler invades Eden, and kills the Edenites, but captures some so he can extract their fluids. He also keeps Kerrie for his own purposes, but when Germain resists the idea, he is left on Eden.

The film opens with narration from Kuzco, a teenage Inca emperor who has been transformed into a llama. He tells the story of how his life as a ruler used to be and how it was ruined "for no reason". However, in his flashback he is shown to have been rude and narcisissitic, albeit charismatic. He even goes so far as insulting the appearances of potential brides and throwing an old man out the window for "throwing off his groove." After Kuzko fires his conniving advisor, Yzma, for abusing her power, she comes up with a scheme to usurp the throne with the help of Kronk, her dim-witted but jovial henchman. Meanwhile, Kuzco meets with Pacha, a kind peasant and village leader, and tells him that he wants to demolish his hilltop family home to build himself a lavish summer home called "Kuzcotopia". Pacha protests, but is dismissed.
