The Snow Queen covered the world in ice. Only Master Vegard stands in her way, whose mirrors reflect not only appearances but also souls. In the future, on the planet Dorothy, a world dominated by canine humanoids, duck's ass-hairstyle wearing "Sweet" JP races in the planet's Yellowline car race, a final elimination race despite two interplanetary wars to the most popular race in the galaxy, the Redline. The crowd is watching the race on an outdoor giant monitor screen in the desert town of the Water Stop. His mechanic, Joshua "Frisbee" Flathead, is watching the televised race with a mafia boss. The gambling boss is concerned that JP might attempt to win the fixed race but Frisbee reassures him that JP needs bail bond funds from the pay-off. JP attempts to win anyway while Frisbee resorts to using a remote detonator transmitter hidden in the palm of his hand which the mob boss doesn't notice, causing JP's TransAM20000 to explode and making the 'Crab Sonoshee Sea' hovercraft piloted by female racer Sonoshee "Cherry Boy Hunter" McLaren the winner.

In the Soul Society, Mayuri Kurotsuchi is attacked in his laboratory by a pair of mysterious siblings wielding a scythe that erases his memories. In a frightened panic, Kurotsuchi damages a machine and causes a massive reiatsu explosion that covers much of Soul Society in a milky layer of reiatsu in the form of a giant rampaging river of serpents, killing and freezing many Soul Reapers, including Kenpachi Zaraki. Rukia Kuchiki is confronted and attacked by the siblings, erasing her memories and those of everybody that has memories of her, and is carried away to a rundown area of Rukongai by the siblings. Seemingly everyone in the Soul Society has their memories of Rukia erased.

The film opens a year after the previous film with Charles Garrison (Peter Coyote) arriving at a mortuary with one of the canisters of Trioxin that he salvaged from the previous movie. He is greeted by a team of Russian government officials whose goal is to destroy the last of the canisters to avoid another incident like that of what happened in Necropolis. Nevertheless, one of them sprays three corpses with the gas, and revives three corpses. Charles, is killed during the incident along with the mortuary owner and one of the government officials.

A four-minute short film featuring characters from the Angela Anaconda series appeared before the film in the theatrical and home media releases. In this segment, Angela and her friends line up to watch Digimon: The Movie, but Nannette and her friends cut in line since they have passes. As Angela makes a mad dash to save seats for her friends, Mrs. Brinks (with help from Nannette) sits in front of her, blocking her view. Angela scornfully imagines herself Digivolving into Angelamon to defeat Mrs. Brinks and Nannette, removing all obstacles in enjoying her movie. However, everyone in the audience realizes they are in the wrong movie, so they quickly leave to go to the correct theater, leaving Mrs. Brinks and Nannette behind with the latter covered in food.
