The story starts off with Sara being arrested for the murder of Christina (Scofield) Hampton, during her and Michael's wedding party. At the Miami-Dade State Penitentiary, overcrowding necessitates that the female prison and jail are housed in the same building. Gretchen Morgan watches from a distance, having been imprisoned after the events in "The Sunshine State". Sara is attacked as revenge by the Miami-Dade COs for having left the door unlocked, allowing the "Fox River Eight" to escape and eventual dismissal or suspension of several staff members of Fox River.

The film begins immediately where Species II left off. Hours after the events of the previous film, the medical van transporting the lifeless Eve has lost its way, but when the co-driver tries to radio their superiors, the driver stops and holds him at gun-point. Both are surprised by the alien child (now called "half-breed") appearing in the back window and killing the co-driver with his tongue. In the back the driver finds the half-breed and a reviving Eve, who goes into labor and gives birth to a new-born alien. While the half-breed strangles Eve with his tongue, the driver wraps the new-born in his jacket and runs off through the forest as a military helicopter finds the deserted van. Government agent Wasach orders an autopsy and afterwards the burning of Eve's body.

Frank Castle is the city's most wanted, and most mysterious, vigilante, known as "The Punisher". He has killed 125 criminals in the past five years. Larry Wilson (McCarthy) and Richard Parker (Silverman) are two low-level financial employees at an insurance corporation in New York City. While going over actuarial reports, Richard discovers mismatched payments between December 1987 and June 1988. Richard and Larry take their findings to the CEO, Bernie Lomax (Terry Kiser), who commends them for discovering insurance fraud and invites them to his Hamptons island beach house for the Labor Day weekend. Unbeknownst to Larry and Richard, Bernie is behind the fraud. Nervously meeting with his mob partners Vito and Marty, Bernie asks to have Larry and Richard killed and arrange it to look like a murder-suicide. However, after Bernie leaves, the gangsters decide Bernie has been attracting too much attention with his grabbiness as well as his fooling around with Vito's girlfriend, Tina, and order that he be killed instead.
