By 2041, North America has been ravaged by "the great toxic gas scare of 1993": large swaths of land have been turned into inhospitable desert, where bands of raiders called "Centros" attack transports. The former United States have been assimilated into a Western bloc called the North Hemi. The opposing Eastern bloc is known as the Eastern Alliance, and the North Hemi is planning to salvage its economy by manufacturing defense robots called "mini-megs" for the Eastern Alliance. In 1999, 45 years after Godzilla's first attack, Lieutenant Akane Yashiro, a mazer-cannon technician, is unable to kill a new member of Godzilla's species during her first fight. She is made a scapegoat for the military's losses during the battle and transferred to a desk job. During the battle, it was discovered that Godzilla is immune to mazer fire, rendering all of the Japanese military useless against it should it return. Scientists, including single father Tokumitsu Yuhara, are gathered to build a bio-mechanical robot from the original Godzilla's skeleton. Four years later, the cyborg Mechagodzilla, named Kiryu, is finished and inducted into the Japan Self-Defense Forces along with its human pilots as the Kiryu Squadron. Akane becomes the main pilot for Kiryu. However, memories of Akane's actions during the original fight still linger, and one of her squadron mates, Second Lieutenant Susumu Hayama holds her responsible for the death of his brother.

In the year 2036 a human-looking android named Max 404 (Don Keith Opper), and his creator, Doctor Daniel (Klaus Kinski), reside aboard a remote space station. Although Max is a machine he has growing interest in all things human, especially sex, and is caught by Daniel watching a sexual instruction video. The personalities of three neighborhood teens, Alex, Tuck and Munch, clash as they receive cryptic encoded messages on their cell phones which contain maps to a crashed alien. The friendly alien needs specific parts to repair itself and lures the boys to help it by following maps sent to their cell phones. They are all closely tailed by the usual shadowy government agents who plan to trap the alien for dissection. As the boys (and later, a girl named Emma who joins them) befriend the little E.T., they name him "Echo" due to its ability to echo sounds. After being caught and escaping the government agents, the crew takes a newly repaired Echo to the buried bridge of its ship. They say goodbye and escape to the surface as the rest of the ship assembles itself by pulling parts up from the ground and reassembling itself above their neighborhood.

The year is 2078. The planet Sirius 6B, once a thriving mining hub, has been reduced to a toxic wasteland by a civil war between the mining company, known as the New Economic Block (NEB), and the Alliance, a group of former mining and science personnel. Five years into the war, Alliance scientists created and deployed Autonomous Mobile Swords (AMS) — artificially intelligent self-replicating machines that hunt down and kill NEB soldiers on their own. They are nicknamed "screamers" because of a high-pitched noise they emit as they attack. Screamers track targets by their heartbeats, so Alliance soldiers wear "tabs" which broadcast a signal canceling out the wearer's heartbeat and rendering them "invisible" to the machines.
