Vivant avec leur famille dans un petit bourg campagnard du centre de la France nommé « Malevil », le maire, le pharmacien, des cultivateurs, commerçants, une vieille femme et un simple d'esprit se réunissent dans une grande cave viticole pour débattre d'un banal sujet administratif, un beau jour ensoleillé à la fin de l'été. Soudain, le petit poste de radio qu'écoute le benêt ne capte plus aucune fréquence. Quelques instants plus tard, une considérable explosion retentit ainsi qu'un violent et long éclair qu'ils aperçoivent sous la porte d'entrée. News reporter Ichiro Sakai and photographer Junko Nakanishi take pictures of a wreckage caused by a typhoon. They uncover a strange, bluish-gray object in the debris, not knowing its significance. Later that day, a giant egg is discovered on the shore. The local villagers salvage it, and an entrepreneur of Happy Enterprises named Kumayama buys the egg from the local villagers. Instead of letting scientists study the egg, Kumayama wants to make it into a large tourist attraction. Later, Sakai and Nakanishi are informed that the strange object they found is extremely radioactive. (It is later hinted that this is a skin particle from Godzilla.

During a meeting of the Japan Self-Defense Forces (JSDF) for the potential return of Godzilla, Admiral Taizo Tachibana briefs cadets about Godzilla's first attack. A nuclear submarine is reported missing, which is later found to have been destroyed by Godzilla. Tachibana's daughter, Yuri Tachibana films a docudrama with her crew at Mt. Myoko, where a mysterious earthquake randomly ensues. The odd earthquake returns later that night burying a biker gang and leaving one surviving trucker who witnesses the monster, Baragon.

Following the events in Category 6: Day of Destruction, the superstorm that hit Chicago is continuing to grow in size and strength, with tornadoes hitting Paris and destroying the Eiffel Tower. Judith Carr (Gina Gershon), the new head of FEMA struggles to coordinate efforts to prepare for the aftermath of the storm and provide aid to ravaged areas. She calls in her former college lover, Dr. Ross Duffy (Cameron Daddo), and her father Senator Ryan Carr (Robert Wagner) to help her try to determine what is causing the storms and how to deal with the political issues. Tommy Tornado (Randy Quaid), who survived his seeming death in the previous film, returns to aid in tracking the storm in the United States, assisted by scientist Faith Clavell (Shannen Doherty). Similar storms are developing around the country and an interaction between urban heat islands and "falling chunks of mesosphere" fuels the storms making them more powerful. Hurricane Eduardo strikes toward Florida while the Category 6 storm hits Buffalo and heads towards New York City.

In Pompeii, in the year 79AD, Lysias, a wealthy young Greek, abducts the beautiful Hélène, who is a pupil of Arbax, the sinister High Priest of Isis. For revenge, Arbax causes Lysias to drink a magic potion to make him fall in love with his ally Julie, but Lysias becomes mad from the drink. Nidia, a young slave girl rescued by Lycias, has overheard the plot and accuses Arbax of trying to kill her master. Arbax kills the girl and has Lysias accused of the murder. Condemned to the lions in the arena, Lysias only escapes the punishment when the eruption of Vesuvius brings panic to the town, and he leads Hélène to safety.

Andy Goodman (Brian Dennehy) is a week away from a forced retirement from his position as chief meteorologist at the National Weather Administration's Severe Weather Center. However, tornadoes level Las Vegas, an area normally not prone to the storms. Concerned and upset that the storm system formed unnoticed and that they were unable to warn the people, Goodman begins closely tracking the system. Goodman receives field reports from his friend "Tornado Tommy" (Randy Quaid) and assistance from new intern Sabrina Rogers (Alicia Johnston). As time passes, he realizes the system is heading towards Chicago, joined by an unusual warm storm coming from the south, which is already causing a record-breaking heat wave in the city, and an abnormally early cold front from the Arctic.
