In 1962 Toni Whitney (Tina Majorino), a nine-year-old girl, and her Rockport, Maine family adopt an orphaned baby seal, naming it Andre. The prologue is set in Nazi Germany during the final days of World War II. A Kriegsmarine Officer, flanked by three Commandos, barges into the laboratory of a Dr. Riesendorf with orders to seize the immortal heart of the Frankenstein Monster, on which Riesendorf is busy experimenting. The heart is summarily transported by U-Boat to be passed off to their Japanese allies via the Atlantic. In the Indian Ocean, off the Maldives, the U-Boat meets up with a Japanese Imperial Navy submarine to make the exchange. They are sighted by an Allied Forces scout plane and bombed, but not before the Kriegsmarine pass the heart (contained in a locked chest) to the Japanese, who take it back to Hiroshima for further experimentation. Heather (Peta Wilson) is the head-lifeguard on a Malibu beach, alongside her ex-boyfriend Chavez (Warren Christie), Doug (Remi Broadway) and Barb (Sonya Salomaa). Also on the beach are Jenny (Chelan Simmons), a teenage girl who is reluctantly cleaning the beach for community service after she got caught shoplifting, and Bryan (Nicholas G. Cooper), Barb's boyfriend who proposes to her. Meanwhile, a tremor unleashes a group of Living fossil goblin sharks who begin to devour swimmers along the beach. Chavez travels to a nearby house that is undergoing construction and meets with the workers Colin (Jeffery Gannon), who is Heather's new boyfriend, George (Mungo McKay), Yancey (Renee Bowen) and Karl (Evert McQueen). A warning of a tsunami arises and Chavez returns to the beach, saving Heather who had been knocked into the water by a shark after being sent to investigate some people causing trouble in the water. Captain Charles W. Morgan (William Walcott) is a well-respected businessman who owns a fleet of whaling ships in the Quaker town of New Bedford, Massachusetts. In 1992, the United Nations establishes the United Nations Godzilla Countermeasures Center (UNGCC) to stop Godzilla.
