In the small town of Blithe Hollow, Massachusetts, Norman Babcock (Kodi Smit-McPhee) is an 11-year-old boy who speaks with the dead, including his late grandmother (Elaine Stritch) and various ghosts in town. Almost no one believes him and he is isolated emotionally from his family while being ridiculed by his peers. His friend, Neil Downe (Tucker Albrizzi), is an overweight boy who is bullied himself and finds in Norman a kindred spirit. During rehearsal of a school play commemorating the town's execution of a witch three centuries ago, Norman has a vision of the town's past in which he is pursued through the woods by townsfolk on a witch hunt. Afterward, the boys are confronted by his estranged and seemingly deranged uncle Mr. Prenderghast (John Goodman) who tells his nephew that he soon must take up his regular ritual to protect the town. Soon after this encounter, Prenderghast dies from a sudden stroke. During the official performance of the school play Norman has another vision, creating a public spectacle of himself which leads to his father (Jeff Garlin) grounding him. His mother (Leslie Mann) tells him that his father's stern manner is because he is afraid for him. The next day, Norman sees Prenderghast's spirit who tells him that the ritual must be performed with a certain book before sundown that day. Norman is at first reluctant to go because he is scared but his grandmother tells him it is all right to be scared as long as he does not let it change who he is. Norman sets off to retrieve the book from Prenderghast's house (having to take it from his corpse).

Sammy and Ray are supervising their new offspring, when seagulls attack them and both Sammy and Ray and two of their grandchildren Ella and Ricky are captured on trawler. While Ella and Ricky are separated and sent to the seabed, Sammy and Ray are taken to an aquarium with Lulu, a lobster with dissociative identity disorder and Jimbo a bug-eyed blobfish. Escape plans are run and tried by the leading seahorse Big D. Ella and Ricky set out with Annabel and Margaret, the pink octopus mother and daughter in order to rescue their grandfathers, getting chased by a pair of barracudas when they get there. After much communication trouble, Ella and Ricky interpret from Sammy that in order to escape the aquarium several squids expel ink into the ventilation system, while all the aquarium inhabitants play dead. Before initiating the escape plan, Sammy and Ray get the tyrannical Big D out of the way. The reluctant aquarium manager opens the emergency doors allowing all sea creatures out to freedom.

In Rivet Town, Herb Copperbottom, a dishwasher at Gunk's Greasy Spoon diner, races through the streets, elated that he is going to be a father. He and his wife, Lydia, after 12 hours of "labor", construct the baby. He is named Rodney, and he becomes a young inventor who dreams of making the world a better place. Rodney idolizes Bigweld, a master inventor and owner of Bigweld Industries. During Rodney's adolescence, he invents a gadget, "Wonderbot", intended to help his father clean the dishes at the restaurant. When Herb's supervisor unexpectedly confronts them, Wonderbot breaks dishes, causing Herb to be put in debt and Rodney to be dismissed. Rodney takes his invention to Robot City to see Bigweld and get a job as an inventor at Bigweld Industries, so that he can help his father pay back his supervisor. His father encourages him and confides that he has always regretted not pursuing his dream of becoming a musician. Rodney arrives in Robot City and meets Fender, a ramshackle robot who takes souvenir photos and sells maps to the stars' homes. After a spectacular but harrowing ride on the crosstown express, Rodney arrives at the gate of Bigweld Industries.

Rover lives a life of fun in Las Vegas, gambling and chasing girls with his best friend Eddie. One night, he sees his owner Connie's boyfriend, Rocky, in a transaction with a pair of gangsters, and accidentally disrupts it. Thinking that Rocky is an undercover cop setting them up, the gangsters flee, telling Rocky that he has blown his last chance. The next day, Connie goes on the road for two weeks, leaving Rocky to look after Rover. In revenge for ruining his deal, Rocky puts Rover in a bag, drives him to Hoover Dam, and throws him in the water. The bag is later pulled out of the water by two passing fishermen, who take Rover back to shore and place him in the back of their pickup truck. However, Rover wakes up and jumps out of the truck when the fishermen stop for gas, and begins to wander down the road on his way back to Vegas. Instead, he ends up in the countryside, and eventually runs into a farmer, Cal, and his son, Danny, who convinces his father to take the dog in. Cal agrees on one condition: at the first sign of trouble, he'll be sent to an animal shelter, and if nobody claims him, the animal shelter can put him to sleep.

On 16 July 1988, an orb of light destroys Tokyo and World War III begins. Thirty-one years later, in the city of Neo-Tokyo, Shotaro Kaneda has his bōsōzoku gang, the Capsules, battle their rival gang, the Clowns. Barbara Gordon appears to have it all, including a successful career in a male-dominated industry and a solid relationship with her live-in lover, attorney Derek Bauer. The farmers of the peaceful planet Akir are threatened by the space tyrant Sador (John Saxon) and his army of mutants, the Malmori. Sador's huge ship carries a weapon called a "Stellar Converter", which turns planets into small stars. He threatens to use the Converter unless the planet submits to him when he returns in several days. Zed (Jeff Corey), the last Akira warrior, is old and nearly blind. He suggests they hire mercenaries to protect the planet. Lacking valuable resources, they can only offer food and shelter in payment. Unable to go himself, Zed offers his ship, which has an artificial intelligence navigation and tactical computer named Nell, for the job if they can find a pilot. The ship is fast and well-armed but cannot defeat Sador alone. Shad (Richard Thomas), a young man who has piloted the ship and is well known to Nell, volunteers for the recruiting mission.
