Set in London, the film opens with American best-selling author Catherine Tramell in a speeding car with her companion, Kevin Franks, a famous English football star. John Connor has been living off the grid in Los Angeles in the years following the death of his mother, Sarah, from leukemia. Although Judgment Day did not occur on August 29, 1997, as expected, John still believes that a war between humans and the machines will occur. Unable to locate John in the past, Skynet sends a new model of the Terminator called the T-X back to July 24, 2004 to kill other members of the Human Resistance. The T-X is more advanced than previous Terminators, and has an endoskeleton with built-in weaponry, a liquid metal exterior similar to the T-1000, and the ability to reprogram other machines. Unlike previous Terminators, its standard appearance is female. The Resistance sends a reprogrammed Terminator (T-850 - Model 101) back in time to protect the T-X's targets including John and his future wife, Kate Brewster.

At the Bureau of National Security headquarters, BNS Special Agent Alex Scott is accosted by his rival, Carlos, before being briefed on his next mission. Scott is assigned to recover a stolen fighter plane sold to arms dealer Arnold Gundars. The plane is known as the "Switchblade" and is invisible to both radar and the naked eye. The BNS learns that Gundars is sponsoring Middleweight world boxing champion Kelly Robinson's next match, and is using the event to auction off the plane. The agency has contacted Robinson and assigned him to be the civilian cover for Scott's mission. Scott and Robinson travel to Budapest, where Scott plans to penetrate Gundars' compound during a pre-fight party.

In 1947, Humbert Humbert (Jeremy Irons), a European professor of French literature, travels to the United States to take a teaching position in New Hampshire. Nomi Malone is a young drifter who hitchhikes to Las Vegas hoping to make it as a showgirl. After being cheated of her money by her driver, Nomi meets Molly Abrams, a seamstress and costume designer who takes her in as a roommate. Molly invites Nomi backstage at Goddess, the Stardust Casino show where she works, to meet Cristal Connors, the diva star of the topless dance revue. In 1668 Jamaica, Morgan Adams hunts down her uncle and fellow pirate Dawg Brown, who has captured her father, Black Harry. Black Harry has one of three pieces of a map to a huge stash of gold on the remote Cutthroat Island. Dawg has another piece, having stolen it from the corpse of a third brother, Richard, while a fourth brother, Mordechai, has the last piece. Harry refuses to give Dawg his piece and escapes with Morgan's help, but not before being mortally wounded. A dying Harry reveals to his daughter the location of the map piece: on his scalp.

Distraught but skillful bounty hunter Lewis Gates (Tom Berenger) pursues three armed escaped convicts into Montana's Oxbow Quadrangle, followed by his faithful companion called Zip, an Australian cattle dog at the persistence of his unforgiving father-in-law, whom blames Gates for his daughter's tragic death. All Gates finds is a few scraps of cloth, some blood, and an old-fashioned Indian arrow. He takes the arrow to anthropologist Lillian Sloan (Barbara Hershey) who identifies it as a replica of the arrows used by Cheyenne Dog Soldiers. Gates doesn't think it's a replica and, after some library research, develops a long list of people who have disappeared into the Oxbow and a story of a "wild child" captured in the woods in the early 20th century. Now he's convinced that the fugitives were killed by a tribe of Dog Soldiers, a hardy band of native Americans who had somehow escaped the 1864 Sand Creek massacre and survived for 128 years secluded in the Montana Wilderness, killing anyone who threatened to find and expose them.

A massive metal ring with engraved cover stones is discovered in the sands of Giza, Egypt in 1928, by an archaeologist named Langford and his young daughter, Catherine. Many years later, the elderly Catherine Langford offers Egyptologist and linguist Daniel Jackson the chance to translate the Egyptian hieroglyphs on the cover stones. Jackson accepts and travels to a US Air Force installation where he examines the stones. A retired rock star, Johnny Boz, is stabbed to death with an ice pick during sex by a mysterious blonde woman at his apartment. Homicide detective Nick Curran investigates, and the only suspect is Catherine Tramell, Boz's bisexual girlfriend and a crime novelist who has written a novel that mirrors the crime. It is concluded that Catherine herself did it or someone who is trying to frame her out of spite. Tramell is uncooperative and taunting in the investigation, smoking in the interrogation room and exposing her bare genitalia in front of the officers. She presents alibis and passes a lie detector test. Nick discovers that Catherine has a habit of befriending murderers, including her girlfriend Roxy, who is later shown to have murdered several young boys on impulse, and Hazel Dobkins, who murdered her family.

U.S. Air Force Colonel Charles "Chappy" Sinclair and his friends Leichmann, Palmer and Horikoshi run a classic World War II aircraft exhibition at an air show, where they stage dogfights by shooting each other with paint pellets and are "shot down" by landing with smoke emissions. Then, upon hearing that an old friend named Ramon Morales was killed in a crash in the Gulf of Mexico, Chappy is summoned to Lethridge Air Force Base in Brownsville, Texas, where the remains of Ramon's plane are being examined. Chappy mentions that among Ramon's surviving family members are his sister Anna, who graduated from UCLA on an athletic scholarship, and his father, the mayor of a small Peruvian village. It is discovered that Ramon was shot down while carrying several kilograms of cocaine, which places this case under DEA jurisdiction.
