Lucy is a 25-year-old American woman living and studying in Taipei, Taiwan. She is tricked into working as a drug mule by her new boyfriend, whose employer, Mr. Jang, is a Korean mob boss and drug lord. Lucy delivers a briefcase to Mr. Jang containing a highly valuable synthetic drug called CPH4. After seeing her boyfriend shot and killed, she is captured. A bag of the drug is forcibly sewn into her abdomen and that of three other drug mules who will also transport the drug for sale in Europe. While Lucy is in captivity, one of her captors kicks her in the abdomen, breaking the bag and releasing a large quantity of the drug into her system. As a result, she begins acquiring increasingly enhanced physical and mental capabilities, such as telepathy, telekinesis, mental time travel, and the ability not to feel pain or other discomforts. She kills off her captors and escapes.

A ship arrives, carrying toxic chemicals that have killed two of its crew members. Frank Martin and Inspector Tarconi fish in the Marseilles when Tarconi receives a call about a black Audi A8 that speeds past French customs and evades the police in a car chase. While Tarconi returns to headquarters to give Frank's alibi, in Odessa, Ukraine, the Environmental Agency Minister (Leonid Tomilenko) receives a threat from Ecocorp boss Johnson to reopen business negotiations. At night, the Audi crashes into Frank's home, with a wounded transporter, Malcolm Melville, whom Frank had referred when he declined a previous job. As paramedics take away Malcolm, Frank discovers in the backseat a woman who warns him not to take her from the car; she shows him a metal bracelet she and Malcolm have been wearing. In the year 1960, protagonist Arthur lives with his grandmother Daisy in a quiet farm house. His grandfather Archibald has recently gone missing and he sees little of his parents. Daisy entertains Arthur with stories of his grandfather's adventures in Africa, featuring the tall Bogo Matassalai and the minuscule Minimoys, of whom the latter now live in Archibald's garden, protecting a collection of rubies. In 1992, Bogota, Colombia, Fabio Restrepo (Jesse Borrego) has key information about drug lord Don Luis Sandoval (Beto Benites). However, Don Luis fears that Fabio will be putting a hit on them, so he sends his henchman Marco (Jordi Mollà) to kill him. Fabio gives his nine-year-old daughter Cataleya (Amandla Stenberg) the information Don Luis wants and tells her it's her "passport"; he also gives her the address of her Uncle Emilio (Cliff Curtis), a criminal in Chicago, who will take care of her if she finds herself alone. The last thing he gives her is something that will keep her safe: his mom's necklace, the cataleya orchid. Fabio tells her to sit at the kitchen table and not move no matter what. After saying their goodbyes, Fabio and his wife Alicia (Cynthia Addai-Robinson) leave to battle Marco and his men but both of them are gunned down as Cataleya listens from the kitchen. Marco tries to manipulate her into giving the information. When he asks what she wants, she stabs him in the hand with a kitchen knife, saying "To kill Don Luis", and escapes. She safely makes it to the U.S. Embassy and gives the Embassy the information in exchange for a passport and passage to the United States. She escapes to the airport, where she makes it to the US and takes a bus to Chicago. Once she finds Emilio, Cataleya asks him to train her as an assassin.

The first third of the film is told from the main character's, Jean-Dominique Bauby (Mathieu Amalric), or Jean-Do as his friends call him, first person perspective. The film opens as Bauby wakes from his three-week coma in a hospital in Berck-sur-Mer, France. After an initial rather over-optimistic analysis from one doctor, a neurologist explains that he has locked-in syndrome, an extremely rare condition in which the patient is almost completely physically paralyzed, but remains mentally normal. At first, the viewer primarily hears Bauby's "thoughts" (he thinks he is speaking but no one hears him), which are inaccessible to the other characters (who are seen through his one functioning eye).

In 2079, CIA agent Snow is arrested for murdering undercover agent Frank Armstrong, who had uncovered evidence of another agent selling secrets about the space program. Secret Service director Scott Langral, on advice from the President, has Snow convicted of murder and espionage. Snow is sentenced to thirty years on the maximum security space penitentiary MS One, where prisoners are kept in stasis for the length of their sentence. Snow's friend and fellow agent Harry Shaw tries to locate Snow's contact Mace, who knows where Frank's briefcase containing the stolen secrets is hidden.

In a theatre, Guillaume recounts how his life developed as a youth. As a young effeminate boy, his mother casually dismisses his antics. When he asks to go learn Spanish, his mother sends him to La Línea de la Concepción. There he stays with Paqui, a Spanish woman unable to speak French. As they awkwardly try to communicate, she suggests teaching him how to dance the sevillanas. Becoming proficient, Guillaume dances at a local festival but is subjected to laughter. Oblivious to why, he asks a woman named Pilar to dance with him. She politely refuses, explaining to him how he dances like a girl. He asks her if she thinks he looks like a girl. She agrees and he happily remarks that his mother would be delighted.

The first third of the film is told from the main character's, Jean-Dominique Bauby (Mathieu Amalric), or Jean-Do as his friends call him, first person perspective. The film opens as Bauby wakes from his three-week coma in a hospital in Berck-sur-Mer, France. After an initial rather over-optimistic analysis from one doctor, a neurologist explains that he has locked-in syndrome, an extremely rare condition in which the patient is almost completely physically paralyzed, but remains mentally normal. At first, the viewer primarily hears Bauby's "thoughts" (he thinks he is speaking but no one hears him), which are inaccessible to the other characters (who are seen through his one functioning eye).
