A massive meteor shower destroys the orbiting Space Shuttle Atlantis and bombards a swath of land from America's East Coast from South Carolina through Finland. NASA discovers that a rogue asteroid the size of Texas passed through the asteroid belt and pushed forward a large amount of space debris. The asteroid will collide with Earth in 18 days, causing an extinction event that will even wipe out bacteria. NASA scientists, led by Dan Truman, plan to trigger a nuclear detonation 800 feet (240 m) inside the asteroid to split it in two, driving the pieces apart so both will fly past the Earth. NASA contacts Harry Stamper, considered the best deep-sea oil driller in the world, for assistance. Five days after the end of the Civil War, John Wilkes Booth and Michael O'Laughlen, both members of the Knights of the Golden Circle (KGC), enter a tavern and approach Thomas Gates to decode a message. Thomas recognizes the message as using the Playfair cipher and begins to translate it. While he does so, Booth leaves for Ford's Theatre to assassinate President Abraham Lincoln. Thomas solves the puzzle and realizes the men are still loyal to the Confederacy. A fight breaks out, and Thomas rips several pages from the diary and throws them in the fireplace. Thomas is shot, and the gunman retrieves only a page fragment.

The film revolves around a special team of trained secret agent animals, equipped with advanced tools that allows the mammalian members to talk to humans. The primary field team consists of guinea pigs Darwin (team leader), Juarez (martial arts), and Blaster (weapons/transportation), star-nosed mole Speckles (cyber intelligence) and fly Mooch (reconnaissance). The unit's leader Ben, orders an unauthorised infiltration of the residence of home electronics and appliances magnate, Leonard Saber, the owner of Saberling Technology, who has been under FBI investigation. The team is able to retrieve sensitive information about a sinister scheme that is set to occur in 48 hours. However, when Ben's superior arrives for his evaluation, his astonishment at the team's capabilities and technology is overcome by his indignation at Ben's unauthorized mission and the fact that the downloaded intelligence appears to be useless information about Saber's coffee makers. As a result, the government agent orders the unit shut down, the equipment seized and the animals to be used as experimental subjects to be killed. With the help of their human compatriots, Darwin, Juarez, Blaster, Mooch and Speckles escape with hopes of stopping Saber's scheme, but find themselves in a pet carrying case bound for a pet shop.

Eight years after the events of the first film, Miami Police Department (MPD) narcotics division detectives Marcus Burnett and Mike Lowrey are investigating the flow of highly-potent ecstasy into the city. Their surveillance of boats coming in from Cuba leads them to a Ku Klux Klan meeting and drug drop in a swamp docks outside Miami. The subsequent raid on the Klan members proves to be a disaster; malfunctioning radios delay back-up, causing a firefight when Mike accidentally shoots Marcus in the buttocks, while the Klan members are revealed to be mere small-time buyers and not the distributors of the ecstasy. The incident leaves Marcus to further question if he still wants to partner with Mike, while Mike fears that Marcus may discover his new relationship with Marcus' sister, Syd.

In the 1990s, U.S. National Security Agency official Thomas Bryan Reynolds (Jon Voight) meets with congressman Phil Hammersley (R-NY) (Jason Robards) in a public park to discuss support for new counter-terrorism legislation the U.S. Congress is pushing that dramatically expands the surveillance powers of intelligence agencies on individuals and groups. In the aftermath, they discover too late that wildlife researcher Daniel Zavits (Jason Lee) had a camera aimed in the woods at their location. Maxwell "Max" Smart, an analyst for the top secret American intelligence agency, CONTROL, yearns to become a field agent like his idol, Agent 23. Former Army Ranger Cameron Poe is sentenced to prison for manslaughter for using excessive force on a drunk man while trying to protect his pregnant wife Tricia. Poe is paroled eight years later, and is to be released after being flown to Alabama on the Jailbird, a C-123K transport prison aircraft. Former Army Ranger Cameron Poe is sentenced to prison for manslaughter for using excessive force on a drunk man while trying to protect his pregnant wife Tricia. Poe is paroled eight years later, and is to be released after being flown to Alabama on the Jailbird, a C-123K transport prison aircraft. Along with Poe are several other prisoners including his diabetic cellmate and friend Mike "Baby-O" O'Dell, who is being transferred (but not yet paroled) with Poe. The transfer is being overseen by U.S. Marshal Vince Larkin, as the transfer includes notorious criminal mastermind Cyrus "Cyrus The Virus" Grissom, gangster and Black Guerrilla member Nathan "Diamond Dog" Jones and mass murderer William "Billy Bedlam" Bedford for their transfer to a new Supermax prison. Larkin is approached at the last minute by DEA agents Duncan Malloy and Willie Sims, who ask for Sims to be brought aboard disguised as a prisoner so that he can extract more information from drug lord Francisco Cindino, a prisoner that is to be picked up at Carson City, Nevada en route. Larkin agrees, unaware that Malloy has hidden a gun on Sims' body.

In AD 740, the mighty magician Merlin (James A. Stephens) has three apprentices. One, Maxim Horvath (Alfred Molina), betrays his master by joining forces with the evil sorceress Morgana le Fay (Alice Krige). Morgana mortally wounds Merlin before another apprentice, Veronica Gorloisen (Monica Bellucci), absorbs Morgana, body and soul, into her own body. As Morgana tries to kill Veronica by possessing her from within, the third and final apprentice, Balthazar Blake (Nicolas Cage), stops her by imprisoning Morgana and Veronica in the "Grimhold", a magic prison in the shape of a nesting doll. Before dying, Merlin gives Balthazar a dragon ring that will identify the Prime Merlinian, Merlin's successor and the only one able to defeat Morgana. While he searches for his successor throughout history, Balthazar imprisons Morganians, sorcerers who try to release Morgana, including Horvath, into successive layers on the Grimhold.

At Aquatica, a remote former submarine refueling facility converted into a laboratory, a team of scientists is searching for a cure for Alzheimer's disease. Fluids from the brain tissue of three Mako sharks are being harvested as a cure for Alzheimer's. Unknown to the other scientists, Dr. Susan McAlester (Saffron Burrows) has violated the code of ethics and has genetically engineered the sharks to increase their brain size, but this has the side effect of making the sharks smarter and more dangerous.

In 1971, at the desegregated T. C. Williams High School, a black head coach Herman Boone (Washington) is hired to lead the school's football team. Boone takes over from the current coach Bill Yoast (Patton), nominated for the Virginia High School Hall of Fame. As a show of respect, Boone offers an assistant coordinator coaching position to Yoast. Yoast at first refuses Boone's offer, but reconsiders after the white players pledge to boycott the team if he does not participate. Dismayed at the prospect of the students losing their chances at scholarships, Yoast changes his mind and takes up the position of defensive coordinator.
