The story begins with Shah Jahan, known as Prince Khurram (Zulfikar Sayed) when he is about 19 years old. Khurram was Emperor Jahangir's (Arbaaz Ali) favourite son, whom Jahangir wanted to be the future Emperor of India, along with his wife Noor Jahan (Pooja Batra), who was well aware of this fact. Noor Jahan was married once previously, but when her first husband died, Jahangir married her. Ladli Begum (Kim Sharma) is Noor Jahan's daughter from her first marriage. Noor Jahan is a shrewd lady, who wants the best for herself and her daughter and she aspires for Ladli Begum to marry Prince Khurram so she that she will become the Empress of the Mughal Dynasty.

Arun Sharma (Sunny Deol) is a spy working for RAW (Research and Analysis Wing). He sets up a spy network under the identity of Major Batra, with the objective of getting information regarding terrorist activities across the border. Reshma (Preity Zinta), who is from the same village, becomes a part of this network. He trains her for spying and during this training process they fall in love. Pinjar tells the story of Puro, a young woman of Hindu background, living a lovely life — circling the time of the partition of 1947 — with her family. The story of the film revolves around two neighboring families. One family is headed by Sethji (Paresh Rawal) and the other by Devyani (Dimple Kapadia). Rahul (Govinda) is Sethji's son. He has just returned to his native town after completing his studies. Radhika (Urmila Matondkar), is Devyani’s sister-in-law, recently arrived from the village.
