Patrick Foley (Holden) is dying of cancer and decides to return to the outback where he was born. He has stopped taking his medicine and is at peace with his decision to die alone in the woods. On his journey, he notices a family camping. From a neighbouring peak, Foley watches as Shawn (Schroder), a 10-year-old boy, begins collecting firewood. The father attempts to move the camper away from the edge. Unfortunately, the camper rolls off the cliff and crashes to the bottom of the cliff with Shawn's parents inside. Shawn climbs down from the cliff finding the camper crushed upside down and realizes his parents are dead. Foley has an ethical dilemma: take the stranded ten-year-old back to civilization, and lose his own wish to die where he was born, or continue his personal mission and let the boy die alone in the wilderness. He decides to take the boy with him, and teaches him along the way how to survive in the wilderness. A strong bond grows between the two, and when Foley finally dies, Shawn is equipped to travel out of the outback alone.

It is the story of the developing relationship between an older, middle-class American woman, Mary Horton (played by Piper Laurie) who lives on her own and a handsome, developmentally impaired 24-year-old gardener, Tim Melville (played by Mel Gibson), whom she hires. Tim lives with his sister, Dawnie (Deborah Kennedy), who is a year older than him, and their parents Ron (Alwyn Kurts) and Emily (Pat Evison). In Neo-Gotham City, the Joker mysteriously resurfaces after having disappeared 35 years ago, taking over a faction of the criminal gang Jokerz. On his orders, they steal high-tech communications equipment. Despite the intervention of Terry McGinnis (Bruce Wayne's successor as Batman), the Joker escapes. Bruce insists that the Joker must be an impostor, claiming to have witnessed the Joker's death after their last battle. Unwilling to let Terry face the Joker—impostor or not—Bruce demands that he return the Batsuit. The Joker attacks Bruce in the Batcave, leaving him for dead. Terry, after fending off an attack from the Jokerz, finds Bruce near dead from the Joker's trademark toxin and quickly administers an antidote, tending to Bruce with the help of Barbara Gordon, who is now the commissioner of the GCPD.

Velma gets a call from Cuthbert Crawley, a lawyer for Velma's family who tells her that she's inherited her great uncle's property and castle in Transylvania. Velma turns the offer down, replying she wants nothing to do with her uncle, puzzling the gang. Mr. Crawley understands, revealing the curse over the estate. He says that if anyone gets too close to the Baron legacy, then what they love the most will be destroyed. As they head outside, Fred hears a noise from the Mystery Machine, then it explodes and a mysterious character with a mask appears. Crawley reveals that it's the ghost of the Baron, Velma's old ancestor. The remains of the machine explode again, with words saying stay away from Transylvania, but Fred declares that is where they're going to find the person responsible for destroying the Mystery Machine, saying this time "it's personal".

A four-minute short film featuring characters from the Angela Anaconda series appeared before the film in the theatrical and home media releases. In this segment, Angela and her friends line up to watch Digimon: The Movie, but Nannette and her friends cut in line since they have passes. As Angela makes a mad dash to save seats for her friends, Mrs. Brinks (with help from Nannette) sits in front of her, blocking her view. Angela scornfully imagines herself Digivolving into Angelamon to defeat Mrs. Brinks and Nannette, removing all obstacles in enjoying her movie. However, everyone in the audience realizes they are in the wrong movie, so they quickly leave to go to the correct theater, leaving Mrs. Brinks and Nannette behind with the latter covered in food.

An archaeological party explore some caverns underground. Dr. Campbell and Dr. Hughes are the two leaders of the archaeological expedition, and get separated. While Dr. Hughes finds an alien corpse with a fossilized diamond, Dr. Campbell finds hieroglyphics at the cost of the party except for Hughes and himself. Two years later, Campbell and his assistant Holly are digging up the bones of Yonggary, a gargantuan dinosaur 50 times the size of a Tyrannosaurus Rex. Out of nowhere, people slowly are being killed around the site. While Holly is working, Dr. Hughes, who has been legally dead for 2 years, goes to Holly and tells her to stop the dig. Dr. Campbell comes into the tent and sends Dr. Hughes off. Holly quits the expedition when another "Accident" occurs. In the town bar, Dr. Hughes finds Holly and takes her back to her Hotel room to tell her why he thinks the bones of the Dinosaur, which he calls Yonggary, are going to bring the end of the world. After explaining, Holly and Hughes go to the site to stop Campbell but it is too late and Aliens resurrect Yonggary. After Yonggary's first appearance, the Army comes in and takes Holly and Campbell to an army base when Yonggary is dispatched by the aliens again. The army sends choppers after Yonggary, but he destroys them. Yonggary is then sent to the city (which was thought to be New York by fans, but is actually an all CGI Los Angeles near Korea Town) and does some damage, where some jets attack him. Then Yonggary is transported to a power plant where he is attacked by rocket pack soldiers. During the fight, Hughes and Holly find out that the diamond on Yonggary's forehead is the device giving the aliens control of Yonggary. Yonggary is transported back into the city, where the remainder of the soldiers destroy the diamond on his head. Enraged, the aliens send down their own monster, Cycor. Yonggary and Cycor battle, with Yonggary winning. The following morning, Yonggary went to sleep and sent to an uninhabited island where Yonggary can adjust to normal life and become a hero.
