Eight years after Harvey Dent's (Aaron Eckhart) death, the Dent Act grants the Gotham City Police Department powers which nearly eradicate organized crime. Feeling guilty for covering up Dent's crimes, Police Commissioner James Gordon (Gary Oldman) writes a resignation speech confessing the truth but decides not to use it. Batman has disappeared, and Bruce Wayne (Christian Bale) has become a recluse. Cat burglar Selina Kyle (Anne Hathaway) obtains Bruce's fingerprints from his home, kidnaps a congressman, then disappears. Stryver double-crosses Selina, but she uses the congressman's stolen phone to alert the police to their location. Gordon escapes and is found by John Blake (Joseph Gordon-Levitt), a once-orphaned patrol officer who has deduced Batman's true identity from their similar backgrounds. In 2003, Maya, a young U.S. Central Intelligence Agency officer, has spent her entire brief career, since graduating from college and being recruited for the agency, focused solely on gathering intelligence related to Osama bin Laden, leader of al-Qaeda, following the terrorist organization's attack on the United States in 2001. She is reassigned to the U.S. embassy in Pakistan to work with a fellow officer, Dan. During the first months of her assignment, Maya often accompanies Dan to a black site for his continuing interrogation of Ammar al-Baluchi, a detainee with suspected links to several of the hijackers in the September 11 attacks. Dan subjects the detainee to approved interrogation techniques, i.e., stress positions, hooding, subjection to deafening noise, sleep deprivation, waterboarding, and humiliation. After failing to get al-Baluchi to give up information on an attack in Saudi Arabia, he and Maya eventually trick Ammar into divulging that an old acquaintance, who is using the alias Abu Ahmed al-Kuwaiti, is working as a personal courier for bin Laden. Other detainees corroborate this, with some claiming Abu Ahmed delivers messages between bin Laden and a man known as Abu Faraj al-Libbi. In 2005, Abu Faraj is apprehended by the CIA and local police in Pakistan. Maya is allowed to interrogate him, but he continues to deny knowing a courier with such a name. Maya interprets this as an attempt by Faraj to conceal the importance of Abu Ahmed.

Fortress 2 takes place about 10 years later. John Brennick is somewhere in North America, apparently still on the run since he takes a shotgun with him everywhere. His son Danny tells him that his wife Karen wants John to come home immediately. When they arrive there are three people waiting for them. They ask John to help them destroy Men-Tel's new power station, saying that the company is on the verge of collapse and "without their power, they have no power". John refuses, wanting to protect his family, so the trio leave on a boat. As John waves goodbye, two Men-Tel helicopters appear and John scrambles his family's escape plan. He sends Danny and Karen through an underground passage while he leads the soldiers on a wild goose chase. The battle ends, though, with one helicopter destroyed, but Brennick's Jeep is overturned.

In the first story, "Nightmare", a businessman discovers his wife cheating on him and plans to shoot the boyfriend and make it look like she did it, then hung herself. But the boyfriend manages to kill him and dumps the body in a nearby lake, but then needs the car keys from the pocket of the body to get rid of a telltale car. The wife has had a number of terrible nightmares that her husband comes back from the dead to get revenge on her and when the door creaks open she blasts the figure behind it only to find she has killed her boyfriend. She is found hanged by the law, but her body is covered in water and you are led to believe that the dead man killed her finally.

The farming community of Watertown is struggling to survive a severe drought. Harvey Potter (Rip Torn) arrives in the community by renting a farm, which neighbors think is foolish. However, one day young Willow (Mara Wilson) passes by Potter's field to find his crop is full of magical, colorful balloons. Townspeople, with the exception of Weasel Mayfield (Roberts Blossom), believe that this a good sign that the drought may end soon. When the rough times continue to plague the community, the community turns against Harvey until Willow reminds everyone about the power of faith and the magic that Harvey has brought through the balloons.

Former Army Ranger Cameron Poe is sentenced to prison for manslaughter for using excessive force on a drunk man while trying to protect his pregnant wife Tricia. Poe is paroled eight years later, and is to be released after being flown to Alabama on the Jailbird, a C-123K transport prison aircraft. Along with Poe are several other prisoners including his diabetic cellmate and friend Mike "Baby-O" O'Dell, who is being transferred (but not yet paroled) with Poe. The transfer is being overseen by U.S. Marshal Vince Larkin, as the transfer includes notorious criminal mastermind Cyrus "Cyrus The Virus" Grissom, gangster and Black Guerrilla member Nathan "Diamond Dog" Jones and mass murderer William "Billy Bedlam" Bedford for their transfer to a new Supermax prison. Larkin is approached at the last minute by DEA agents Duncan Malloy and Willie Sims, who ask for Sims to be brought aboard disguised as a prisoner so that he can extract more information from drug lord Francisco Cindino, a prisoner that is to be picked up at Carson City, Nevada en route. Larkin agrees, unaware that Malloy has hidden a gun on Sims' body.

Judy Sanders (Robin Frates), an employee of a genetic research facility named EMAX, contacts TV personality Lori Tanner (Ally Sheedy), planning to meet after work so she can show Lori the atrocities and animal cruelty that go on in EMAX's laboratories. Dr. Jarret (Lance Henriksen), a scientist performing vivisection and genetic altering, discovers the plan and sets one of his experiments on Judy, killing her. Lori arrives at EMAX, but when Judy does not appear, she breaks into the laboratory and films the various animals that are being experimented on. She discovers a Tibetan Mastiff named Max who does not appear to have been experimented on and lets the dog out of his cage. Dr. Jarret discovers that there is an intruder in the laboratory and chases Lori out of the building, with Max following Lori into her car as she drives away. Jarret immediately goes to the police and complains that his dog has been stolen. Later that day, when Lori goes shopping, a mugger (Thomas Rosales, Jr.) steals her purse. Max chases the thief, brutally kills him, and brings Lori's purse back to her.

While he is there, he embarrasses himself by bumping into a woman (Amick), making her spill wine on herself. She wastes no time verbally abusing him. A week later, he runs into the woman, named Lena Mathers, at the supermarket. She apologizes for her behavior and the two go to dinner. They have sex the next day, marry shortly thereafter and become parents.
