Gennosuke is a rebel samurai on the run, having fled his clan after assassinating a counselor. The daughter of the counselor, Misa, and her fiance, Daizaburo, pursue Gennosuke along with other samurai from Gennosuke's clan despite Gennosuke's obvious superiority as a warrior. A series of flashbacks reveals that Gennosuke was manipulated into committing the treason by one of the clan's higher-ranking samurai, who led Gennosuke to believe that the counselor's death would result in modern reforms to the clan and in Gennosuke's promotion to a full-fledged retainer, instead of a lowly foot soldier. In fact, the ranking samurai simply wanted the counselor killed so that he could succeed to the position himself. He had used Gennosuke to do the "dirty work", and then abandoned Gennosuke to face the consequences of the crime.

The film opens with Shiho Fujimura as a female assassin, seeking to kill her lord's mistress for what she sees as the good of her clan. She succeeds, but is punished for her act, sentenced to death, but it is her husband (Shigeru Amachi) who executes her. Attempting to deal with the guilt of his action, he becomes a monk and sends his son to be fostered by another family. The rest of the film follows the young boy as he grows to become a skilled swordsman (Raizo Ichikawa).

The blind masseur Zatoichi is hired by yakuza gang-leader Sukegoro (Eijiro Yanagi) as he thinks that war is inevitable with the rival yakuza Shigezo (Ryuzo Shimada). Zatoichi has a distinguished reputation as a swordsman and Sukegoro thinks he is money well spent. Shigezo responds by hiring a ronin of similar repute, Miki Hirate (Shigeru Amachi). Ichi is a meek and humble man who is commonly underestimated by most men, and looked upon suspiciously. His being a masseur, which was a position of low regard in feudal Japan, merely increases the hostility that is shown towards him. They even try to take advantage of his blindness in a gambling den, but from early on it is clear that Zatoichi draws strength from his disability.

A young Tokyo theology student, Shirō (Shigeru Amachi), is set to marry his girlfriend, Yukiko (Utako Mitsuya), the daughter of his professor, Mr. Yajima. After announcing the engagement, Shirō's dark and unsettling colleague, Tamura (Yôichi Numata), drives Shirō home, suggesting that Shirō had been sleeping with Yukiko for some time. Taking a side street at Shirō's request, Tamura hits and kills drunken yakuza gang leader, Kyōichi. Though Shirō wants to stop, Tamura keeps driving, stating that it does not concern him and that ultimately, the murder is Shirō's fault for asking him to drive down the street.
