The film, set between 1953 and 1960, opens with an unknown entity (Keith David) narrating that it has witnessed the evolution of life on Earth and has decided to eradicate mankind because of its capacity of violence and destruction. At the end of the Korean War, United States Air Force pilot Hal Jordan (David Boreanaz) and his wingman, Kyle "Ace" Morgan (John Heard), are attacked by enemy pilots. Hal is shot down, ejects to safety and is forced to kill a North Korean soldier, causing him to be hospitalized for mental trauma. At Gotham Observatory, scientist Dr. Saul Erdel inadvertently teleports J'onn J'onzz (Miguel Ferrer)—the last survivor of the Green Martian race—to Earth. The shock of J'onn's sudden appearance causes Erdel a heart attack. Unable to return to Mars, J'onn disguises himself as Erdel and takes his wallet and identification.

Bugs is living in his rabbit hole just outside of Las Vegas, when Yosemite Sam builds a casino over it. Being given the option to gamble or get out, Bugs tries his luck. Tired of playing second fiddle to Bugs Bunny, Daffy Duck demands his own movie from the Warner Bros., but they promptly fire him. Aspiring stuntman DJ Drake is asked to escort Daffy off the studio lot, but the ensuing chase leads to the Batmobile demolishing the studio water tower. DJ is fired, and returns home with Daffy hitching a ride, discovering his father and action star Damian Drake is actually a secret agent. Damian instructs his son to travel to Las Vegas, find his associate Dusty Tails, and gain the mystical Blue Monkey diamond before being captured by the Acme Corporation, led by the childish Mr. Chairman. DJ and Daffy head for Vegas. Meanwhile, Bugs' routines fall apart without Daffy, so V.P. for Comedy, Kate Houghton, is sent to rehire Daffy or face being fired herself. Bugs informs her of the situation and they pursue DJ and Daffy in Damian's spy car.

When Colonel Rimfire announces at the Looney Club about his beliefs that cats are the most intelligent animals (after his many plans were foiled by Cool Cat), Granny, hoping to raise enough money to save a nearby children's park, makes a wager that her Tweety can fly around the world in 80 days, collecting the pawprints of 80 cats in the process. Sylvester, still hoping to make Tweety his personal snack, is incensed at the thought of some other cat getting the little bird first and vows to follow Tweety around the world and catch the canary himself; unbeknownst to either one, a thief is also present. Tweety continues his adventure while meeting some of his friends along the way and making a new one known as Aoogah (the name coming from her ability to imitate a horn). When their adventure is almost completed, Sylvester has a chance to frame Tweety by passing his license to fly for a stolen passport. He almost succeeds, but the real passport is in his hand, thus getting himself arrested. With his helping hand, Tweety and Aoogah are able to complete their mission and save the park, whilst Sylvester heads off for prison.

In 1993, professional basketball player Michael Jordan announces his retirement from the sport to follow his late father’s career as a baseball player. However, it becomes evident that he is not as skilled in baseball as he was in basketball. Jordan is assigned a publicist, the bumbling Stan Podolak, to make his new career less bumpy. After the death of his owner Mr. Wing (Keye Luke), the mogwai Gizmo (voiced by Howie Mandel) becomes the guinea pig of mad scientists working at Clamp Enterprises, an automatic state-of-the-art office building in Manhattan, run by eccentric billionaire Daniel Clamp (John Glover). At the mercy of the chief researcher Dr. Catheter (Christopher Lee), Gizmo is rescued by his friend Billy Peltzer (Zach Galligan) and his fiancee Katie (Phoebe Cates), both of whom work at Clamp Enterprises. Clamp quickly befriends Billy upon being impressed by his skills in concept design, also sparking the interest of Billy's superior Marla Bloodstone (Haviland Morris). Gizmo is left in the office, where water spills on his head and spawns new mogwai, including Mohawk (voiced by Frank Welker), who then has Gizmo locked in the vents. They eat after midnight, turning into gremlins.

In 1947, cartoon characters are commonly referred to as "toons" and most work as paid actors in Hollywood. They frequently interact with humans and animals, and dwell in the animated district of Toontown, owned by businessman Marvin Acme. Amongst the toon stars is Roger Rabbit, who does comedy shorts with Baby Herman, but as of late his performances are poor. Meanwhile, R.K. Maroon, Roger’s employer and head of Maroon Studios, hires private detective Eddie Valiant to investigate rumors that Roger’s wife Jessica Rabbit is having an extramarital affair. Eddie himself is an alcoholic, following the murder of his brother Teddy at the hands of a toon. Going to the Ink & Paint Club, Eddie at first believes that Jessica is a rabbit (due to her last name), but surprised when he sees that she's a very attractive woman. He later attempts and manages to snap photographs of Marvin Acme playing patty cake with Jessica, showing them to Maroon and a distraught Roger who vows he and his wife will be happy, before running off.
