Additionally, Jane tries to push him into siring a child, but Frank does not have the courage to go through this yet. It comes as a blessing to him when his old friends Ed Hocken (George Kennedy) and Nordberg (O.J. Simpson) come by and ask for his help in an investigation. The Police Squad has caught wind that a well-known bomber named Rocco Dillon (Fred Ward), who is currently incarcerated, has been hired by a terrorist (Papshmir, known from the first movie) to conduct a major terrorist act against the United States. An important contact, Tanya Peters (Anna Nicole Smith), Rocco's girlfriend, proves to be a dead end, so Drebin is asked to join Dillon undercover in prison, befriend him, and then leak details of the plan to his colleagues. However, the first part of the mission – by pure accident – proves to be extremely taxing; Jane becomes frustrated both at Frank's sudden unwillingness to engage in his marital duties and the suspicion that he is doing police work again, and storms out of the house.

Meanwhile, Dr. Jane Tiptree (Diane Ladd) of the Eunice Corporation is breeding a strain of extra large and fertile chickens by splicing their DNA with that of crocodiles, iguanas, albatrosses, vultures, pelicans, turkeys and ostriches. Unknown to the Corporation's sponsors however, Tiptree is impregnating several of the chickens with dinosaur DNA. One of her resulting creatures, a Deinonychus, escapes and kills the activists, as well as other civilians. Doc investigates and discovers that Tiptree is also creating a virus which causes women to fatally conceive baby dinosaurs, in order to wipe out humanity and thus allow Carnosaurs and Raptors to reclaim the Earth as their own. Tiptree dies giving birth to a baby raptor. After narrowly escaping a Tyrannosaurus and the lab, Doc takes Thrush to a house to recover and injects a serum to cure her. Doc battles the Tyrannosaurus with a skidsteer (an action that was repeated in the fourth sequel) before impaling it. The government infiltrates the community in order to "sterilize" the situation by shooting all the civilians, infected or not. Thrush dies from the virus, meaning that the serum did not work. Doc is shot and killed by government soldiers, who then burn his and Thrush's bodies.

A maintenance worker, emptying out garbage cans, discovers a clock with dynamite attached and takes it to the security guards, accidentally triggering it. The next morning, Frank reacquaints himself with Jane as he interviews her about the explosion. He is shown around the institute and meets Jane's boyfriend, Hexagon Oil executive Quentin Hapsburg (Robert Goulet), of whom he becomes exceedingly jealous. Frank's boss, Ed Hocken (George Kennedy), finds him at a lonely blues bar. Meanwhile, at a meeting of the "energy" industry leaders, Hapsburg reveals that he has kidnapped Dr. Meinheimer and found an exact double for him, Earl Hacker, who will give their recommendation to the President endorsing fossil and nuclear fuels.

Reports of a man-eating bear-like creature have prompted several hunters to buy some new bear traps. Meanwhile, at a country house, a group of boys are holding a meeting. Several are telling a story about a giant creature supposedly inhabiting the nearby Thunder Mountain, but the others don't believe them. Later that evening two of the boys, Tommy (Chance Michael Corbitt) and Ben (Ryan Todd) set out to find the mountain, but they get caught in a thunderstorm and barely escape getting hit by lightning (this is what gives Thunder Mountain its name). They take refuge inside a supposedly abandoned house. Whilst there, they find mysterious statues and paintings, one of which is in the shape of a bear and the other in the shape of a giant. Suddenly, the owner of the cottage returns. They boys try to hide from him but he flips open the table they are hiding under and they escape back into the woods. When they reach home, they tell their family their amazing story, but no one believes them. The next morning, they set out with another boy, Zeke MacGruder Daniel Pipoly) to go back to the cottage and find the answer to what the giant is. Their younger sister, Amy (Noley Thornton) follows them, but almost gets caught in a bear trap. The boys tell her to leave but she persists and continues following them.

Frank meets with police scientist Ted Olsen, who has invented a cufflink that shoots a tranquilizer dart. Frank learns through Ted that Nordberg's jacket tested positive for heroin. Police Squad is in charge of security for the visit of Queen Elizabeth II to Los Angeles, and Ed tells Frank that he has 24 hours to clear Nordberg before word gets out about what happened and detracts from the queen's visit. Frank visits Ludwig in his office. Ludwig learns that Nordberg is still alive. Ludwig has his assistant, Jane Spencer, assist Frank in his investigation and the two fall in love. Jane is unaware of her employer's illegal activities.
