The film's plot exhibits some differences from that of the novel by Ludlum. The undercover identity of Jason Bourne is simplified. In the book, David Webb, because of his amnesia, believes himself to be Jason Bourne and an assassin called Cain. In the film, the name Cain is left out. In the film, Carlos is shown to be responsible for killing Webb's wife and child, which is not the case in the novel. Alexander Conklin is accidentally shot by his own people when attempting to kill Bourne; in the novel he survives and appears in subsequent novels. In the book's ending, Carlos escapes in the confusion, whereas in the film he is gunned down at the last moment by Bourne/David Webb. Because Carlos is the primary antagonist of the original Bourne trilogy (although only The Bourne Supremacy had been published when the film was produced), this essentially ends the story with one film.

In September 1963, Seymour Krelborn (Rick Moranis) and his colleague, Audrey (Ellen Greene), work at Mushnik's Flower Shop, lamenting they cannot escape the slums of New York City, living in a run-down, beat up neighborhood referred to as "Skid Row." Struggling from a lack of customers, Mr. Mushnik (Vincent Gardenia) prompts to close the store, only for Audrey to suggest displaying an unusual plant Seymour owns. Immediately attracting a customer, Seymour explains he bought the plant, which he dubbed "Audrey II", from a Chinese flower shop during a solar eclipse. Attracting business to Mushnik's shop, the plant soon starts dying, worrying Seymour. Accidentally pricking his finger, he then discovers Audrey II needs human blood to thrive.

"Daryl" (whose name is an acronym for "Data-Analysing Robot Youth Lifeform") (Barret Oliver) is an experiment in Artificial Intelligence, created by the government. Although physically indistinguishable from an ordinary ten-year-old boy, his brain is actually a supersophisticated microcomputer with several unique capabilities. These include exceptional reflexes, superhuman multitasking ability, and the ability to "hack" other computer systems. The D.A.R.Y.L. experiment was funded by the military, with the intention of producing a "super-soldier". One of the original scientists has misgivings about the experiment and decides to free Daryl, but is killed in the process.

Woodrow "Woody" Wilkins is an imaginative, yet eccentric, comic book writer and illustrator who demands a sense of realism for his comic book hero "Condorman", to the point where he crafts a Condorman flying suit of his own and launches himself off the Eiffel Tower. The test flight fails as his right wing breaks, sending him crashing into the Seine River. Later after the incident, Woody is asked by his friend, CIA file clerk Harry, to perform what appears to be a civilian paper swap in Istanbul. Upon arriving in Istanbul, he meets a beautiful Soviet named Natalia Rambova, who poses as the Soviet civilian with whom the exchange is supposed to take place, but it is later revealed that she is in fact a KGB spy. Woody does not tell Natalia his real name, and instead fabricates his identity to her as a top American agent code-named "Condorman". During the encounter, Woody fends off a group of would-be assassins and saves her life by sheer luck before accomplishing the paper trade. Impressed by Woody, and disgusted by how she was treated by her lover/boss Krokov when she returns to Moscow, Natalia decides to defect and asks the CIA to have "Condorman" be the agent that helps her.

The film begins with a newsreel montage, depicting celebrities of the turn of the 20th century such as Harry Houdini, Theodore Roosevelt, and the architect Stanford White (Norman Mailer), as well as life in New York. The newsreel is accompanied by ragtime pianist Coalhouse Walker, Jr. (Howard E. Rollins, Jr.). The millionaire industrialist Harry Kendall Thaw (Robert Joy), who makes a scene when White's latest creation, a nude statue on the roof of Madison Square Garden, is unveiled. The model for the statue is Evelyn Nesbit (Elizabeth McGovern), a former chorus girl who is now Thaw's wife. Thaw becomes convinced White has corrupted Evelyn and humiliated him, and publicly shoots White, killing him.

In an unnamed small British colony on the west coast of Africa, somewhat resembling The Gambia, two policemen patrolling a wharf sight a sack of peanuts dropped by stevedores. The film is set in a small Canadian town to which the British Carter family (Peter, Sally and 9-year-old daughter Jean) have just moved, following Peter's appointment as school principal. One night Jean appears restless and disturbed, and confides to her parents that earlier that day while playing in a local wood, she and her friend, Lucille, went into the house of an elderly man who asked them to remove their clothes and dance naked before him in return for some candy, which they did and Jean doesn't believe they did anything wrong. But her parents are appalled by what they hear and decide to file a complaint. The accused man, Clarence Olderberry Sr., is however the doyen of the wealthiest, most highly regarded and influential family in town and matters conspire to turn against the Carters as the townspeople start to close rank against the newcomers. The police chief casts doubt on Jean's story, while Olderberry's son warns the Carters that if they pursue the matter through the legal system, he will ensure that Jean's evidence and trustworthiness will be torn to shreds in court.
